Some ships (the Orca, for example) allow other ships to swap modules in space. When you do, there is an brief but alarming flash of all-red on the HUD. My question is, is this a real moment of total vulnerability, or just a HUD artefact?

The HUD also does that when changing ships in space, even at a Ship Maint. Array.
If you want to know fur sure, plate up a frig and have a corpie shoot you up just a little bit. Change out plates while under fire. Remove damaged plate, replace with fresh plate. Note that you haven't died unless you were deep into armor while exchanging. _______________________________

Isn't this a good answer to a slightly different question. If I remove modules with the effect of decreasing my total armour hit points, I would expect things to look more red. What I'm wondering about is what happens when, for example, I swap a tractor out to fit another gun. Is there a critical time window during which I am totally naked and thus if I receive an incoming hit of any kind during that time window I will instapop?

I work inthe industry, but not for CCP, and think I know what you are talking about.
You should be safe from an instapop issue in the described event. What you are seeing is just how the HUD updates itself to new information. When you take damage or heal up, an animation script reduces or fills your data to show or hid the red marks, but when you change a module the entire ship object in code could be effected, so it does a complete refresh which fills up everything from scratch, thus looking like for a moment you are almost dead.
Again, I am not a CCP engineer, so take this only from the point of reference that games I have worked on do the same thing with HUD animations, but that is my 2 cents.
