OK, so I am really confused, I want to run missions (up to 3 or 4 just for some income) but I have no idea WHY I should pick what agent?
I'm Minmatar and I plan to get a Hurricane for Mission running and getting an Amarr Anathema cov-op ship for scanning.

first of all you should choose a faction to work with, not primarily your race's faction. Second you need to find a corporation within said faction that has enough combat agents at level 4. In picking an agent you need to pay attention to his division (security, surveillance, etc), since some divisions offer a lot more combat missions than others. Now, for the agent himself, you will want to pick the highest quality agent in lowest security system (0.5 minimum, as I presume you're not eager to do missions in lowsec). eve-agents will provide you will all the info you need in locating those agents. I see a corp's agent list. If the lv 4 high quality agent is in a known bad hub system or low/null sec I find a different corp. don't like ninjya's, bad mission hub like motsu a bad place to be for example.
Then figure out what you like more isk or standings, or mix and match them. Combat great for isk but till you get to pimped marauders/navy ships lv 4 combats take time. Not so combat heavy agents mix it up with couriers and such. Like my mixed agent last night, 4 couriers in row 4 jumps max. 4 missions closer to storyline in no time at all. Good luck for me actually, want to put up pos' one day maybe, storylines make that happen with standings boosts. Gave me a combat I didnt have time for, so got an isk maker when I play tonight when I accept it.

OK after reading the reply's I realized my question was very broad, so let me make it a bit more crystal.
The only reason I want to run missions is to get some money to supply my ships for pvp and what not.
So I guess my main question is about Loyalty Points, do I stick to just one? or can I spread it out? I ask because I'm not sure what's in each LP store because I don't have any LP yet

LP is specific to a corporation. If you earn LP for Amarr Navy, you cannot use it at CreoDron. And as for what corp to mission for, most racial factions give the same basic stuff, Amarr corps giving the same faction ships and such as each other, same for the other races. I hear Sisters Of Eve are profitable, but I don't know for sure. ---------

My favourite agents are:
Actee Doldapant, Astral Mining Inc. - She used to send me to Duripant to deliver material to make uniforms. So it was really all pants working for her.
Aidarard Achatin, Federation Navy - Now she is a looker and when she started flirting with me when I got high standing with her, well, I was up for anything with her.
As you can tell, the earning of virtual money doesn't rank very high in my agent selection criteria. But I did find this one that gave over 3000 ISK per LP. Her name is Ea^%$"^&*( -CARRIER LOST-
