As someone who has used guns for the vast majority of there time in eve I find myself lacking personal experience on what are the "key" support skills of missiles. For a heavy missile user in PVE content, would guided missile persision to 5 be a worthwhile investment, or should I shore up my raw dps skills, like rapid lauch 5, warhead upgrades to 4, and heavy missile spec to 4? I plan to get them all up, but I'm looking to see what will give me more bang for my training time in the short term.

Just like guns some skills affect all setups, while others are dependent upon the actual launchers in your setup. On the other hand some of the skills shine in some situations but not in others such as medium guns vs small ships as opposed to medium guns vs large ships.
Things like launch speed/damage will of course be good for all setups (though the degree of help can vary).
The other ones kinda depend on the situation your in, types of missiles your using and what sort of fights you get into. For example extra velocity or flight time does little to no good against close targets but are mandatory if you want to hit things at long range.
Other examples is some skills are good for heavy (medium) sized missiles against small and/or fast ships, but will do you little good with heavy missiles against large battleship sized targets.
I just got all my support missile skills up to 4 and the order I went in was first get them all to 3, then I did the works in all situations skills first, damage, rate of fire, specialization (I use heavy missile launchers) to 4. After that I went though and got my damage against smaller ships up (since range is rarely an issue for heavy missiles in missions (most pve rats don't orbit out of the range I had). Last I got my velocity and flight time skills to 4, and am now going back to learning large gun specializations.

Those are the most important skills for missile users. The longer and faster your missile flies the better, even in close range battles. Infact, having those skills maxed is necessary for using rockets, HAMs and torps. SCHALAC HAS SPOKEN |

Guided Missile Precision is pretty much the only missile support skill without value for a Rocket/HAM/Torp user.
For your guided missiles, GMP and 'Warhead Rigor Catalyst' (Rigor, for short) rigs make for destructive and TINY explosions that rip apart even frigs. (A shame those don't work for torps) _______________________________

suggest: both range skills to IV warhead upgrades IV rapid launch IV (then V, this is first after getting all IVs) [missile type] to V [missile type specialization] to IV target nav prediction to IV guided missile precision to IV (this skill won't affect rockets, heavy assault missiles, or torpedos)

Target Navigation Prediction V is the first support skill I'd suggest you get to level V. Target speed is the number one damage reducer in the missile damage formula. After that, and after all others are at IV, then start with the ROF skill, and work your way around until you have them all at V. As a previous poster stated, unless you desire to work at extreme ranges, flight time and velocity to V can wait.

For the unguided types you just use 'Hydraulic Bay Thrusters' and 'Warhead Flare catalyst' instead to reduce the targets speed tank
