According to EvE lore, we are not "stuck" in our pods. When we dock we can leave them (this is what Incarna is all about, instead of imagining ourselves leaving the pod we will be able to actually do it).
While in space though, we are technically in our pods (you can imagine otherwise if you wish) as it allows us to interface with the ship directly and cut out the "command structure" of a traditional crew. This allows us to do things deemed "impossible" by "normal" people and is [supposedly] why killing NPC rats is so ridiculously easy.
The clone thing is something that is directly related to our pod. If the pod suffers from even the slightest hull breach then the equipment we are hooked into "copies" our minds, transfers it to a new body, and kills the old body (if it's still alive). If you are killed outside of the pod (and without all the equipment that you are hooked into) then your mind cannot be transferred and you die a permanent death. Though, this might change with the advent of DUST 514 and Incarna, so who knows.

Jump clones are a separate system. Think of them as "extra bodies" that are "blank" until your mind "jumps" into them, leaving the old body as the "blank" one (in other words, you still need equipment to transfer your "mind").
Also, I believe there are some in-game "laws" setup by the various empires to prevent more than one clone from being "active/functional" in any way at any given time (something about ethics and impersonation... I'm a bit fuzzy on the details).
This doesn't mean that some people can't/don't add a bit of "creative flair" to their fanfics. I wrote one awhile back that had Jump Clones act almost exactly the way you perceive it as (i.e. if you die out of pod your jump clone becomes active).

Edit: I made it, though I had to shrink the EVE side instead of blowing up the other side, so a lot of the subcapitals are literally just a few pixels. Oh, well!

WHOOOOOOOAAAAAAA... kudos to you for making this. Now I know that my Dreadnought is larger than Deep Space 9... and that they can dock in EvE stations...

The standard model has 12 squadrons of fighters. That's only 144 craft, usually of the early TIE-starfighter family, so they don't even have shields, are weak enough to be destroyed with one or two hits from a vessel of equal size and have a weapon range well within the reach of a standard large smartbomb. So I guess it would be pretty cool and fun until the moment when someone activates a smartbomb anywhere near them.
