Hello,
I had an in-game issue with losing a ship during one of my missions. During the mission my shield was depleted yet my armor and structure had full health. For some reason (I'm still not sure) my ship blew up. What makes the situation aggrevating is the fact that I just purchased it and spent over an hour placing new modules in it for some missions. I then opened a ticket to see if a GM could help out (isk or another ship) and got a reply that basically said, sorry it's not within our reinbursement policy. What's up with this, is this a joke?

Get used to it...
CCP will only reimburse ships if the "logs" (some argue wither there are any logs at all) show the server was at fault. If the logs do not show this, then it means they will ignore your petition.
You can always ask them to elevate it to a senior GM, but it is unlikely anything will come of it.
Many people petition for reimbursement, only a handful actually succeed. _____ When going to a party with wine, women, and song. Always ascertain the vintage of the first two.

Reinburstment policy - specifically Losses caused due to disconnection as a direct result of a server node drop or an unannounced server downtime may be reimbursed pending investigation by, and at the discretion of, a GM. Ships lost due to lag or non-server related disconnection will not be reimbursed.

What makes me mad is, the GM is basically saying im a liar and that his logs are 100 percent correct. Basically a slap in the customers face! I know what I saw on my ship... im not going to let a ship (i jsut purchased) get blown up 5 minutes later lmao.

Well, there policy can kiss my ass b/c obviously they don't put their customers first. Hell, every company knows that customer satisfaction directly relates to profits .... they surely lost a customer here lol

What ship was it, out of interest, a shield tanked frig can go kaboom in an instant once its shields are gone. Otherwise, forget it, and if you really are that upset, then really Eve is not for you. No offence, but you will struggle to enjoy yourself if one ship loss is so upsetting.

Spoken like a true american customer. You're always right even if you're wrong. 
Most likely your ship loss was not your fault, but as well most likely not CCPs fault either. In all those hops from London to your machine at the eastcoast, information can get lost anywhere for any reason neither you nor CCP can control or verify.
Now just take a wild guesss what would happen if CCP would reimburse any loss that is not clearly the customer's fault (and just taking his word for it). Yep, you're right - everybody would petition when he lost a ship. All ships would get reimbursed. No one needs to buy a new ship. Ever.
The way CCP handles it is the only way to do it, even if that sucks for the individual, at times.

It would be quite convenient if everyone who is about to lose a ship could just unplug their internetcable and claim reimbursement based on disconnect. I'm sure it would be a great improvement for the game!

It might be best if you either get used to losing ships early or leave this game behind, I'd hate to see the rage you post on the forums the first time you get ganked.

I feel the OP's pain. The part about losing a ship taking it out the first time. Now, I've been in fights that everything seemed fine one minute and every alarm I had was going off a second later, but was able to warp out of the situation. I would guess that would be what happened - as soon as his shields fell, everything fell. But I also come from a game that isn't big on "reimbursing" things they can't prove. Even if everything was fine (or at a certain point) and then I was podded, I don't guess that would expect to get my ship or my money back. But my question would have to be, which quest were you on? There is one quest that I recall that the initial hit of the smartbomb took out all my shields and half my armor, and if you don't use an afterburner to get some space from the area, 2 seconds later you're toast.
