So, how the heck does FW work in high sec? I can't seem to find out the answer. If I go to minmatar space as amarr will I get shot up by NPCs?
If that's the case, is it relatively safe to mission in high sec?

1) Opposing faction npcs will web you and try to kill you. They don't scram. You're also obviously a valid wartarget to all of the opposing militia.
2) Not in opposing space it isn't. Not that safe even in your own space. Want to mission in high-sec then leave FW for a few days.

I'm not that familiar with FW, but wouldn't my faction's police protect me from intruders if I was missioning?
Anyone not in a fleet with me would have to probe me down in order to warp to me. Wouldn't that be enough time for the faction police to take care of the intruder?

Alt doing probing perhaps?
Oh and the faction npcs are extremely unlikely to kill you unless you're really dumb. They aren't concord 
There's a fair few people who just operate in opposing space and they seem to kill plenty of missioners....

Not if they do the probing on an alt.
But the actual wartarget will need to enter local, warp to you, and lock your ship before the bad things happen, all of which can be mitigated by paying attention. However, if you're paying attention while missioning anyway, you can spend the same effort for much more isk doing FW missions in lowsec, or even normal missions in lowsec.

I have done many tests on FW in enemy highsec.
First, you need a neutral alt to do the probing. Even the best of the best of probers will not find an enemy WT in a mission before getting turned to dust before the navy deals with you.
Second, against WTs, FW navy does omni damage. I was sporting a drake with highest of the high KIN and THM resists with max shield skills and a standard PVP buff with leadership bonus in frog highsec and they still put a good hurt on my ship before I warped away. Granted I wasn't instapopped but when I came back with an omni tank I was able to stick around for a bit longer.
Third, Navies neut. If you need cap for weapons of tank fit a booster, or 2, and use navy cap charges.
Fourth, Find a mission space and set up camp 1-2 jumps away. Let your scout alt find the missioner before you bring your FW main into system. That way you jump in and warp to target hopefully before they realize you are there. Most level 4 missions have gates that elapse each other, meaning that you will land right on top of your target after coming out of warp from accel and destroy them before the navy even catches up. This works extremely well if your ship can do all 4 damage types and you know what the enemy is tanked to.
Fifth, do not uncloak your scanner alt. You do not need to fit a ship scanner to your covops pilot to find out what people are tanked against. Look at the rats he is fighting and then look at his ship. Unless it is EOM and he is omni tanked it is very easy to find out what damage type will do the most damage to him.
Sixth, Never orbit. Enter his zone and rupt him and open fire. You should be fighting an untanked ship because you fit against his tank. Pick a celestial and align to it. Hopefully it is one that bleeds into your optimal if you are using guns. If you are torp smacking it doesn't really matter much. SCHALAC HAS SPOKEN |

Seventh, never smack enemy highsec local. It is like **** for flies. They will come to kill you.
And lastly, never dock a BS in an enemy trade hub, somebody there has a neutral Mach to bump you off station and you will die trying to redock or warp away. Unless you are in a Mach yourself and you can MWD into a clean getaway. SCHALAC HAS SPOKEN |
