I thought if my ship's capacitor is stable then it can't run out of energy if all my modules are running. If that is true, then how did my ship run out? I'm on a level 3 mission and my only guess is that somehow an enemy was draining it. Is that possible? and shouldn't it be in the logbook so I can tell that it is happening?

Certain rats do indeed neut... but they're rare (only types that comes to mind are the Blood Raiders and Amarr).
However, it is also possible to cap out a cap stable ship. If some or all of the modules cycle at the same time then it can overcome "peak recharge" (30% cap is the magic number I think?) and unable to "properly" charge back up again before the next few module cycles. This is why it's sometimes a good idea to "stagger" your modules and somewhat micromanage their use a bit. _______________________

Yea I was fighting the Amarr and they were shooting this red wavy beam at me. Maybe that was draining it.

Just confirming that YES that is what that was.
One of the things I did to counter that was to fit a cap booster and fill my hold with charges for it. That way I could keep my cap going long enough to kill that guy.
You should see a little symbol to the right of anyone using something like that on you, whether it's a jammer or drain or webber or whatever. Put your cursor over that symbol and it will tell you what it is if you don't recognize it. Then - kill that guy first.

Back when I was doing lvl3 missions, I think I remember that there was one that had a couple of neut towers in it. I don't know if that was the mission you were doing or if that mission even still exists, but I was doing it in a Drake, so it never really bothered me.

Nasty red beam = nosferatu module or target painter module. Given that they're Amarr, nosferatu (which drains your capacitor) seems more likely.
Note that your overview, assuming you have it on default settings, will put a little icon on the line of any ships applying a debuff to you, and you can mouse-over it to see what it is if you don't recognize the icon.
Not necessary in this case (giant red beams are an un-subtle "shoot this ship first" hint), but just letting you know since some things (like warp disruptors) are harder to pinpoint on their graphic alone. ---
