I looked in the logs in EVE/gamelogs and added up all the damage they did and compared it to the EHP that EveHQ says my fit had. There is huge difference between the 2 numbers.
The fit below gets me 3730EHP based on pure EM damage according to EveHQ. (the guy said afterwards he was using RF EMP) The damage done, in the damage log adds up 2021.
I don't understand what happened to the other 1700EHP on my ship?

The killmail damage isnt working as it should. It tends to be off my a few miles. Just ignore it. It has been that way for as long as i can remember.

In addition to the above, killmail damage is by raw HP, not EHP.

I was looking at the combat log files, not the KM. Is the damage in those log files also in HP not EHP?

Yes, they show how many hps they took, not how strong were their shots.

Yes it shows you the dmg after resists have been applied - e.g. how much actual shield/armor you lost.
