COuld someone explain me the main differences and the best uses for each?

Their main difference of course is the speed boost they have, while an Afterburner boost your speed by 105% a Mircrowarpdrive will do by 600% within their activation cycle. The tradeoff for the higher boost is heavier fitting and skill requirements and the fact that a microwarpdrive will lower yor ships capacitor by 25% and increase your signature radius by 500% when in use making you easier to target and hit.

AB gives a 100% boost to speed, while an MWD gives 500% to speed and ship signature plus -25% capacitor capacity, for standard T1 not taking into account skills. With named and T2 your mileage will vary.
ABs are very easy to train for and fit, plus they don't use a lot of cap. MWDs require Nav and AB IV, plus a rather large amount of cap and powergrid compared to an AB, plus a LOT more cap.
ABs have a variety of uses, but MWDs can be limiting because of their cap use and penalties. They are best used for getting to a gate or station fast, especially to break through a blockade. They are also useful in combat, but require more skill to use so that the penalties don't gimp you by eating up all your cap or painting a big bullseye on your ship.
Start with an AB so you can get used to the extra speed in combat. Then try out an MWD. I prefer ABs, so others will have to tell you how best to use an MWD in combat.

Thank you 2! What about their duration on the boost? Also I have tried finding some kind of guide about electronic war, I read people `post about jamming, scramming and things like that and i get kinda lost, I wish there was an EVE school in game =)

Dont forget, that players cant use MWD inside of deadspace missions. It says that your warping is being jammed..
NPC's however dont seem to be limited by this.
If your going into a deadspace mission, use the regular AFB. Sorry Thorax users.

everyone mentioned the 25% penalty to cap, but don't forget there is also a 25% loss of shield (or is it armor?) penalty.

That penalty no longer exists, hence why we didn't mention it.
