Oh yes, series 3 and 5 themes bring a warm feeling to my trousers, definitely.
Also the 'oldschool human' battle theme from The Jupiter Incident. ------------

2nd place: Any other piece of Star Wars music (John Williams > ALL)
3rd place: Battlestar Galactica (original)...used to LOVE the old series. Whenever I heard the theme after the re-runs got canceled I shed a tear. The new series on the sci-fi channel rox, btw...
4th Place...Intro theme to Star Trek II: Wrath of Khan (gotta love James Horner)

Classy.
I've said it before and I'll say it again; Star Trek has to be operatic, it's just a must; from the Original series' 'Ooooh Ooooh' theme, to Voyagers pretty little tune.
Case Closed.

It has to be Dr. Who theme. Consider this was first broadcast in 1963 it pre-dates all of the opposition, but is still just as appropriate today as it ever was. Truly a timeless classic
