The real nice thing about EVE is there really is no best, and the best is what you can do with it, not what it is.
The choice of MOA or Thorax is personal, like the clothes and the shoes you wear. Or even the car you drive. That extends to the Rupture and the Maller as well.
Both ships have bonuses on hybrids, no problem with that. But the choice comes with your orientation.
Are you a missile user? The choice is obvious.
Are you a drone user? The choice is obvious.
If you plan to do mining with the ship, or you are the type who owns BPs, has collected Heavy Drone BPs especially and has the means to manufacture them, you are likely to be a potential Thorax owner. I know Moa and Maller users who inevitably turned to using Thoraxes, when they somehow got hold of Heavy Drone BPs. They know wanted to build and command armies of their ebil drones, and ships have become nothing but carriers for these ebil little critters.
Their fighting styles have changed too. Instead of actually trying to shoot the target, they release their swarms and just sic the drones at their victims. All the while just laying back and enjoy watching the carnage, directing their drones like a conductor on an orchestra. For goodness sakes, they probably don't need to even bring guns into the pirate spawns.
Then they come home to nest, nurse their ebil drones back to health, and tuck them a good night's sleep. Then they turn to their alts, to manufacture more of these ebil little critters.
Once the drone bug bites, there is no letting go. There is some kind of truly peverse and outright ebil pleasure to order drones to attack their targets, and just sit back and watch them kill and murder for you.
But of course, if you still like to hunt the old fashioned way, like actually trying to shoot your guns and fire missiles at a target that is also shooting at you, you might probably like a MOA. Especially if you like Heavy Missile, Torpedo or Cruise Missile fireworks. Or if you plan to defend your fleet with your Defender Missiles. If you're planning to be an ebil pirate, if that is your perverse pleasure, then a Moa should be considered too.
Even if you're not an ebil drone user, you should still consider a Thorax just for mining, since you can't beat five mining lasers and a whole host of mining drones doing the work for you.
If you can't decide between missiles and drones, there is another cruiser for you, and that is the Rupture. It's the only level 3 cruiser that is both ample in missile and drone space. It's a great PvP cruiser right there with the Moa, even though it's short on mid slots and CPU. The Rupture advantage comes from a faster lock---4.5 seconds vs. 6.5 seconds on the Moa. ECM is really like who is faster on the draw, and if I can ECM a guy before he can ECM me, I win. The other Rupture advantage is having three launchers, so you can shoot three heavy missiles, torpedoes, cruise missiles.
Essentially, it drops down to whether you are a drone user (pick the Thorax) or a missile user (pick the Moa).
