So many ships.. where to start ? 
My missile boats are called "Acid Rain" (with I, II as extension)
EW ships are called "Loreley" (only a Griffin so far, but working on a Blackbird  )
Cormorant "Firestorm"
Catalyst "Fury"
Thrasher "Waltzing Queen"
Coercer "Welding Torch"
Probe "Bumblie Bee"
Rifter "Sweet November"
Vigil "Far Star" (using this for zipping around exploring)
Rupture "Nova"
..plus a few more, but I can't recall their name right now

Raven called "Fear of Drones" after an unpleasant incident with two Supreme Drone Parasites (prepatch) led to the demise of my previous Raven.
Recently considering renaming it "Nevermore", in deference to Edgar Allen Poe's excellent poem "The Raven", and also a reference to its recent fall from uberness.
Apoc called "Feersumm Enjinn"

I usually name my ship right when I've assembled it, and mostly influenced by whatever's on TV at the given time.
Incursus #1 and #2 (picked up 2 by accident): Grammaton I, Grammaton II
(was watching Equilibrium at the time)
Cormorant: Tokamak (because I sure wish I had more cap to power all the offensive and defensive mods)
Celestis: "Target me if you can" (it's loaded with sensor damps)
My old Dominix that I bought when I just got BS1 but lacked all other skills needed to run one was called "I'm your daddy!"...
Then there's the 3 Iteron MK3's I've got hanging around the universe, they're called:
"Supreme Ore Hauling Thing"
"Don't Kill Me Please"
"Gaffi Stick" (spot the reference and win a cookie)
That's about all I do naming wise :D

Thorax is "Zathura D'Argo"
Atron is "Son of D'Argo"
I love "FarScape" as a Ship Name too, cuz I love the series and Ausie's are cool.:)

Apoc = Phantom Spirit
Zealot (before it popped) = Gank
Mega = Illearth Stone
Faction thorax = The Black Death
My original doms were Big Bertha, think I got to about IV, before I stopped calling them that.
The corp decied to name out Obelisk Bertha in honour of my doms i think..
99% of the above is said in RP. The Other 1% is personal, and should be taken that way. :P

All my ships are named for chess openings, or card game monickers. They include an Aces High & Aces Low, Checkmate, Stalemate, King's Pawn, Fool's Gambit, Wild Card, Caro Kann, Lady Luck, Baccarat, Upper Hand, Full Deck and more. For the random ships I leave about the place, I don't bother with names, just Probe II or Mammoth III, though it's a bit confusing as I use roman numerals to keep track of how many ships I've lost. My Probe is currently Checkmate VI

Vindicator = Apocrypha Discordia
I wanted important sounding names with a dash of relion...
Im considering renaming the vindicator. Its name just doesn't ring right.
My other notable ships are
Wreathe = Omber express (since it looks like a train)
Mammoth = Exxon Valdez (cause its a major disaster waiting to happen)
Thorax = Mastah Blastah (not very subtle, no?)
And of course a corpmate has a geddon called "the golden pleasure toy"
