The prerequisites for entering warp are 1) your speed is about 75-100% of your top speed, and 2) your velocity vector is pointing towards the intended destination. When you start warping from a standstill, #2 is already fulfilled (since there's no angular acceleration to change what direction you're flying). Being webbed modifies your maximum speed, which can mean that your ship suddenly finds itself within warp parameters, and instantly warps.
Adding some numbers... A Mackinaw has a top speed of 100 m/s and an align time of 12.3 seconds. This means that its linear acceleration (from 0 to 75 m/s) is about 7 m/s^2. So, it sees trouble, starts aligning, and four seconds into the align, it gets webbed. At this point, the Mack was going 28 m/s -- far from the 75 m/s required to warp. The web reduces the ship's max speed by 60% (T2 web) to 40 m/s. This means that the new "warp speed" is 30 m/s. Closing the 2 m/s gap is easy, and the Mackinaw instantly warps off upon being webbed, having had a 4 second align time instead a 12 second one.
Had the Mackinaw been already webbed before this, the 12.3 second align time would still be the same. The only difference to situation above would be a slower top speed, which means that instead of accelerating at 7 m/s^2 for 12.3 seconds to get to 100 m/s, it will accelerate at 3.25 m/s^2 for 12.3 seconds to get to 40 m/s.
tl;dr: a lot of numbers about why a web needs to be applied during aligning for it to be a warp aid.
Also, if you plan to go around lowsec, know how to use your directional scanner. Even without a web, 12 seconds can be ample time to get out when you see a threat approaching (though it does cut it a bit close).
