what is the difference between internal security and just security agents? i am just curious to which is better really, and which type of missions one gets more in each type, like encounter vs kill? any info would be great

I don't see any variance worth mentioning except internal (I think) is not covered by the political connection skill.
Command and Security are covered by both however.

Pretty much identical. Use whichever one you have the better Connections skills for; or, aim for the Connections skills that match the division you're using. Whichever works.

Perhaps they have a small effect on your mission type? I think internal security doesn't give missions involving other races. Atleast I've never got a 'kill gallente' mission from internal security, while i've gotten it from the other security types.

i think i got a kill gallente navy from amarr navy. but that's like, once in 200+ missions

i think internal security agents can also 'look' for people/players for you. if they use agents, they can track where you are......such as if your corp is at war.
the service is offered to those with good standing with agents corp or over-all faction.

The internal sec agent can also give a courier mission, tho that doesn't happen very much, about 1 in 50 or so.
