It might be obvious to everyone else, but in what way does agent quality impact the missions ? Do they give better rewards or more loyalty or some third thing ? does it matter at all ?

The better the quality, the larger the reward and SPs from the mission. That's it.

i think he meant LPs - loyality points SPs is normally for skill points

It's worth noting that an higher level but lower quality agent is always better than a higher quality but lower level one.
That is, a level 2 agent of -15 qual is better than a level 1 agent of +15 qual....
At least according to the readme.

Higher quality also gives more ISK, more bonuses, etc.

I also have a question that is sort of realated to this topic.
are quality points directly "connected" to the standing you have at that agent(his corp.). For example i have an offer where i get few large missiles that cost 150 loyality points. If i accept it does that mean that besides 150loyality points i'll also loose in standing for that agent(corp.)?

No, LPs are just ways of cashing in on the good favor the agent still has for you. Your standing with them, their corporation, and their faction will remain the same even after spending all of the loyalty points.

How do I find Level 2 agents for the corps that I'm working for? Is there someplace to get a listing of where I whould relocate to find Level 2 agents in the corps that I contract for?

Show Info on the corp you're working for. You can either search for it in P&P or click the ! in the upper right corner when docked at one of their stations.
There will be an Agents tab that lists the different departments and agents, who is available to you and who isn't.
You can also choose My Agents in the map, under Stars, but this will show all agents for whom your standings qualify you, not just a single corp.
