To be brutally honest, this post is mainly for me, to have something to easily referr to when people ask this question. However, I'd love for other people to use it, and it's going to be a damn comprehensive list.
First things first, you are going to need the Ship skill as high as possible. If you're flying a Caracal, this is Caldari Cruiser, if you're flying an Armageddon, it's Ammar Battleship. Get this to 3 at least, and 4 depending on the actual bonuses. You'll find that the double bonus from this skill will often tip the balance. Naturally, you'll also need to increase the skill for the weapons you're firing. Large Energy Turret, Torpedos, or whatever.
Attack Skills Guns - Gunnery (2% to ROF) - Motion Prediction (5% to Tracking Speed) - Rapid Firing (4% to ROF) - Sharpshooter (5% to Optimal Range) - Surgical Strike (3% to Damage of all Turrets) - Trajectory Analysis (5% to Falloff)
Missiles - Guided Missile Precision (5% to Sig Radius for Missiles) - Missile Bombardment (10% to Flight Time, and hence range) - Missile Projection (10% to Velocity, and hence range) - Rapid Launch (3% to ROF) - Target Navigation Prediction (10% to velocity for Missiles) - Warhead Upgrades (2% to Damage)
Drones - Combat Drone Operation (5% to Light+Medium Drone Damage) - Drone Durability (5% to Drone HP) - Drone Interfacing (20% to Damage) - Drone Navigation (Increases Drones Speed) - Drone Sharpshooting (Increases Drones Optimal Range) - Heavy Drone Operation (5% to Heavy Drone Damage) - Scout Drone Operation (5000km to Drone Control Range)
Capacitor Skills Direct - Energy Management (5% to cap.) - Energy Systems Operation (5% to cap. recharge time)
Indirect - Afterburner (10% to AB duration) - Controlled Bursts (Gunnery only, 5% to cap. need of turrets) - Electronic Warfare (5% to ECM cap. use) - Energy Emission Systems (5% to cap. use of Nos, Cap. Transfer) - Fuel Conservation (10% to AB cap. needs) - High Speed Manouvering (5% to MWD cap. needs) - Propulsion Jamming (5% to Web/Scram cap. use) - Shield Compensation (2% to Shield Booster cap. use) - Warp Drive Operation (5% less cap. needed to warp)
Fitting CPU - Electronics (5% to CPU) - Electronics Upgrades (5% to Sensor Upgrade CPU needs) - Energy Grif Upgrades (5% to CPU use of modules that need it)
PowerGrid - Engineering (5% to PG)
Tanking Shield - Shield management (5% to Shield capacity) - Shield Operation (5% to Shield recharge time) - Tactical Shield Manipulation (Use active hardeners, train to 4 for Tech 2 ones)
Armour - Hull Upgrades (5% to Armor, use bigger Plates) - Mechanic (5% to Hull HP) - Repair Systems (5% to Armour Repairers Duration)
Misc. Targeting - Long Range Targeting (5% to Targeting Range) - Signiture Analysis (5% to Targeting Speed) - Targeting (1 extra target per level) Speed - Acceleration Control (5% to AB/MWD speed boost) - Evasive Manouvering (5% to Agility) - Navigation (5% to Speed) -- bumcheekcity Interseted in skills? http://geeksonline.co.uk/eve/includedfiles/xmlparse.php

Couple of obvious ones:

For fitting Extenders wouldn't Shield Upgrades count?
-Shield Upgrades: Skill at installing shield upgrades e.g. shield extenders and shield rechargers. 5% reduction in shield upgrade powergrid needs. ~~~~~~~~~~~~~~~~ I Can Not Spell ~~~~~~~~~~~~~~~~~~

Target Navigation Prediction for missles isnt 10% to velocity for missles ....its 10% to explosion velocity |

Drone Interfacing grants 20% to HP and mining yield, too. Drone Navigation is 5% to drone max velocity. Drone Sharpshooting is 5% to drone optimal. Electronic Warfare Drones grants 3000km to drone control range. Sentry Drone Interfacing grants 5% damage to sentry drones.
