In doing missions for my gallentean agents I have taken faction hits with both Amar and Caldari empires. Right now Im at approx .76 status with each one of them.
At which point will Caldari or Amar sentry guns start shooting at me ? How would I raise faction with them again without losing faction with my home empire and lets say mimitar empire ?
Does it matter that I lose faction with them ? If so why do my agents give me missions where I do ;) ?

Once you are under -2.0, you will start having problems with faction navy. This is not supposed to be too big a deal.
The only effective way to keep everyone friendly is to do missions for everyone. This will slow down the rise on all of your factions, as you will be taking 2 steps forward, 1 step back.
Train Diplomacy skill for help in using unfriendly agents.

Since you are in the same quandry as I am, here are three suggestions I can give. I am doing each one, and they do help:
1. Increasing faction points with the 'home team' is easier, so if I want to increase points with the opposite faction, you can fail critical missions (typically storyline missions). To gain back the positive points with your faction, just do missions that don't affect the other factions.
2. Do missions for the other side, as previously mentioned. But that typically requires you to head over to their territory, and so I put this as #2 solution.
3. Interbus and Sisters of Eve increase faction points for all races. To see what agents are available to you (and where they are located), open up your profile, go to the Standings tab, and find either or both groups in the like or dislike section of the tabbed page. Then hit info and see what agents are available to you.
4. Racial navy factions can also be earned via missions, but they may or not increase overall standing with the race as a whole.

There are no corporations you can do missions for which will give you positive standing with all four race factions. Sisters of Eve are Gallente/Minmatar aligned. Doing missions for them will decrease your Caldari/Amarr standing. Interbus have no agents that you can work for. All are listed as unavailable. I have 1.2+ standing with them and even L1 -19 agents are unavailable.
You could fail your storyline missions but then you're missing out on the possible rewards of such missions. I prefer to have one corp I work with for each race and switch over to the lowest standing race after each storyline mission, although I can understand why it may be a pain to move to a different system every 16 missions+storyline mission. They key is to work for big corporations so the chances are you can find another agent fairly closely. Don't forget that the big corporations for each race have stations scattered all over empire space.
