Does anyone have a guide to the parts of this mission, specifically parts 3-5? I've been warned that it can be difficult in a cruiser, and that it will most definitely give your Caldari standings a nice black eye. I'd like to see what I'd be up against before jumping further into the fray. :)

It should have all of the information you need, though I had an extremely difficult time with part 3. My agent offered me part 4 and I'm going to let it rot in my offers folder for the next 7 days, because my husband and I together could barely do 3 of 5.
The shields on my rupture just can't take it and even with my armor beefed up and the repairer working on it constantly, I could only stay in there a few minutes and warp out.

Part 4 is perhaps even easier than part 3.
Part 5 is where the real fun begins with 5 missileboats and 3 gunners at 10km when you enter the deadspace:/ |

The first time through, 1-4 were easy for me, but I lost two vexxors on 5.
The things that made the biggest difference for me: 1600mm plates, Hull training Upgrades III, and training Drones to IV. In parts 1-4, bring a lot of ammo, and reload whenever there is a pause.
In the next to last room in part 5, don't engage the moa until last. In fact, don't get within 20k of it.
In the very last room in part 5, I think you just have to kill that one ship, and then you're done.

Woot, that's my walkthrough :)
By the way, if you let the mission offer expire, you'll take a standing hit. Explicitly decline it when you can.
On a side note, I did those missions in my Vexor, but when I tried them out in a Caracal on an alt, they were much easier (except for stage 2 of part 5, quite nasty).

Mission 1 - Tank for kinetic - the missile turrets toss out 150.0 damage Bloodclaws. Best way to handle this mission is to wait for the batteries to lock on and fire, launch drones, and have THEM take out the missiles while you focus on the drones.
Mission 2 - Easy courier mission.
Mission 3 - Tank for Kinetic/Thermal. The "Officer" NPC in the second wave tosses out EM missiles, but Gallente armor has enough inate EM resistance. If you take out the first wave rather quickly, set yourself to orbit something - the second wave is on a clock.
Mission 4 - Tank for Kinetic/Thermal. Your first priority should be the Interceptor - toss your drones and slugs at it at your first opportunity. After the Intie's dead, clean up as you'd normally do.
Mission 5 - Tank for Kin/Therm, toss in an Energized Adaptive Nano for EM/Expl protection against the Amarr in the first and second stage and the quad-damage sentries in the second stage.
Personally, my "order" in this is the closest Caldari spawn first, the Amarr spawn closest to the asteroid next, THEN the Moa, then the final larger Amarr grouping. It's a nice progression.

My first time doing mission 4, I tried to take out the inty, but his tanking was too much for my damage output, and the fighters got me. From then on, as a matter of damage management, I take out the fighters first.

He's not tanking you, his sig radius is so small you're having trouble hitting him.
Mount a webber, preferably X5 or better.

I breezed through these missions in my arbitrator. My tank was Kin/Therm, medium t2 rep, sustainabe with nos. Should be similar to what would be possible with a vexor or a thorax. You *need* a sustainable tank. Light drones are also handy. I had a web fit and therefore didn't really notice the interceptor.

Well, I sort of stumbled onto this one and didn't realize that it was a series of missions but then I'm brand new to the game.
Currently I only have about 1.1m SPs and am flying the missions in an Omen with a mixture of stuff that I have gotten as loot and I am still trying to figure out how things work and how to set up my ship.
Mission 1/5 was pretty easy and nothing special. Mission 2/5 was a bit scary as I've not been in low security space so I moved to a shuttle and just flew in and out as fast as I could. Mission 3/5 was pretty tough as at first I could only take down one ship at a time and had to warp in and out until I got them all down. Mission 4/5 wasn't too bad until I got to the interceptor and then had a hard time with him until I flew back and changed my weapons around a bit and added a webifier to slow him down. Once that was done he went down quickly. Mission 5/5 was a bit much when I first zoned in with lots of ships on me but again was able to clear all of them until I got to the Moa. Had a real hard time with this one. Tried a number of strategies but finally ended up getting someone else to gang and we took it down. The rest was not much trouble.
I don't know if this will be a problem for me in the future or not but what I didn't know at the start of this was that I was going to fight Caldari and Amar ships and lose reputation with them. I ended up with about -0.5 for both of them though I don't recall where I started. Probably -0.2 I would guess.
Fun mission really though.

My setup for this? Easily done with average skills, engineering and electronics needs 3, repair systems needs 4, and then some puddle of level 1-3 skills. Drones needs to be high though, the more the merrier.
Vexor:
Highs: 1x250mm rail (to get attention) and 3x150mm rails, 1 tractor beam. Med: 10mn named AB, 2xBarton Cap Recharger Low: Small T2 armor repairer, Damage control (active unit taking 1 cap per 30 seconds cycle, gives decent resistances all over), 2x800mm tungsten.
What I do? Use the 250mm a single shot to get attention. Turn on damage control, launch drones, and let them handle the stuff. If enemies are cruisers use the guns. If they're staying at around optimal range (which happens a lot for frigs when using Antimatter shots) then take them out. In my case I let drones handle most of the workload. After they've broken my shields just turn on armor repairer, and I've never had any problems except on the first part of Human Cattle 5/5 against the Moa.
