I've been trying to find out which ships actually need and are affected by this skill.
As far as I can see, Freighters are the only ships that make use of this skill, and therefore I assume are the only ones that would benefit from it.
Other capitals (Dreads, Titans, Carriers) only seem to need Adv Spaceship Command as a prerequisite for Capital Ships skill, so I don't think they would actually gain benefit from this skill
Are my assumptions on this skill correct?

A 5% agility bonus per level is nothing to scoff at either. With a few levels of it you should be able to align for warp quite a bit faster which will really help you out.

That's true, but it only applies to ships that require the skill.

No it doesn't, it applies to all ships. Ship bonus != skill bonuses, period.

Incorrect. Yet more anecdotal misinformation.
Advanced Spaceship Command
If it does apply... it's a bug. However, as far as I've always been able to tell... it does not.

Looks like I stand corrected. Reading comprehension is a nice thing to have it seems.

All the capital ships require it to 5 anyway, except for freighters. They still turn like dead cows. The Capital Ships skillbook adds a further 2% per level. But they remain sluggish.
