I have been running missions for a few weeks now and I'm up to the level3 agents (level4 soon, my level3 agents are close to quality 20), but I'm not quite sure how to fit my Megathron for them. 
Could anyone give me sample fitting ideas for level3?
Would it be best to use rails? (That's what I'm using for level2s).
Lastly, would it be best to use medium hybrids instead of large? Surely with large I won't be hitting the cruisers much, and I'm not even talking about frigs.

this reminds me my starting times, and my 1st attemp at lvl 3 with my 1st BS 
but all i can say after be a bit more experienced is lvl 3 +BS = Overkill

i suggest u try first with a battlecruiser, like brutix if u not like drones.
i used to run:
high: 6x compressed or prototype 250mm rails
medium: 4x cap rechargers , sometimes 3x eutectic and 1x track comp
low: 3x different hardeners, 2x medium repairers (the cap rechargers on mids allow you to perma run 1x repper all the time and use 2nd when need)
5x med drones
for safety i'll go for 4 different hardeners (rat wise) and 1x medium repper on low, don't worry about tracking, the 5x med can chew any frigate, and the cruisers usually stay at 20-30km of you so easy to snipe them down.
i used to run lvl 3 by whole agroing each deadspace, and let drones kill while i was afkish, but since they added BC i suggest an bit more cautions when those come in scene  .
If you plan to run them with a megathron still, the basis it's the same 4x specific hardeners 1x large repper, and use medium guns to track the ships, just enjoy the extra hp/stats

Personally, I used a cruiser until I hit Level 4 missions. Both battleships and BCs are REALLY slow, and make the missions even more boring than they are to start with. I'd recommend saving your Mega for the L4 agents. |

Remember that with a Megathron, you're not getting a damage bonus for your medium guns... and you really want to use medium guns, because with medium guns and proper gunnery skills you can hit many of the orbiting frigs with a webber. Those you can't hit can be killed with your 5 med drones.
Thus: use a brutix. Its damage will be better.

a mega for lvl 3's? bit overkill innit? Get a nice BC or something, will be faster too.
But... if u do want to mission in a mega then:
High: Rails
Mids: Cap Rechargers
Low: PHAT tank
Drones r the most important for a lvl 3 i think
