I've been stacking my armor hardeners on my thron for months now and this morning, I just noticed that there's penalties for using more than one item that effects the same... blah blah blah...
I can get my resists up to 93% and haven't noticed any "penalties." Am I really being penalized or am I being penalized on another attribute and I just dont' realize it??

No, the penalty is that your hardeners are not as effective as they could be. They may be up to 93% but would be higher if not for the penalty.
For example, suppose you have resists of 0%. Adding a 50% active hardener brings your resists to 50%. If you add another 50% hardener, your resists should again jump by 50%...of the remaining 50%, that is. This would bring you to 75% resistance. But you don't get credit for the full 50%, so your resistance will end up at something less than 75%...maybe around 72% or so.
You should note that the penalties do not occur unless you use similar modules. For example, if you have a ship bonus ("for each level of battlecruiser, your armor resistance increases by 5%"), and you use an active hardener, and a passive hardener, and a damage control, there will not be any penalties.

E.g. 0% EM resist on shield
1st Proton Scattering Field II (100 - current_resist) * resist_bonus + current_resist = resist_value (100 - 0) * 0.55 + 0 = 55% EM resist
2nd Proton Scattering Field II [(100 - 55) * (0.55 * 0.8691199806)] + 55 = 76.51071951985% EM resist *Note that the underlined value is the stacking penalty for having the second module giving the same bonus*
3rd Proton Scattering Field II [(100 - 76.51071951985) * (0.55 * 0.5705831430)] + 76.51071951985 = 83.8821426355948948612975% EM resist *Note, having the 3rd module is incuring a heavier penalty on it thus giving you a lower return on the resist rate*

You're both partially incorrect. Ship bonuses do not get penalized when stacking with 1 mod. After that the mods kick in with their regular penalty.
