I'm afraid there are a few flaws in your reasoning.
Caldari Military Special Forces, might only have 1 level 5, however that level 5 skill is actually a rank 2 skill (512,000sp), while the characters with 2 lvl5 skills have rank 1 skills (256,000sp each, or 512,000sp combined). this would also put a level of inaccuracy into your points system which appears to be scored around the relative SP for each level, so while the score difference this would make for skills at lvls 1 to 3 is small, it makes a very big difference when dealling with lvl4 and lvl 5 skills.
I would also say your comparison scoring in the first post is flawed. As far as I understand, you are scoring each race based on the combined totals for all combinations for that race, is that correct? Regardless, the flaw lies with the method of scoring each race on their (dis)advantages, you do not seem to apply a consistent base point for comparison.
Take engineering as an example of an instance where I believe things are scored correctly:

Here you appear to have taken Min and Cal as the base point, presumably taking a 600 average as the base. This would give Amarr a good advantage and Gal a strong disadvantage.
Unfortunately many of your comparisions seem to double score and exaggerate the difference:

In both the above examples the differences are similar, yet there does not seem to be consistency in the scoring. In Missiles, the base point would appear to be very low, presumming the 30 average between Amarr and Min (even though I think it should be Min with 256!), this does give Cal a big advantage, so 9 points is fine, it also gives Gal a reasonable advantage, so 3 points is fine. However, if Amarr and Min are around the baseline, then they should both have 0 points, since neither has an significant (dis)advantage over the baseline. Under your scoring, you are rating Gal as being 12 points better than Amarr when it comes to missiles, while looking at the scores the difference is nothing like that.
I think that your methods of comparison will be good, however I just don't think that the basis of the scoring is consistent enough to provide just now to provide an accurate comparison.
