I'm completley confused over this. When I look at a corp to do missions for I have a choice of several differant departments. From my (limited) understanding, doing missions for R&D corps will build you points to spend on Tech 2 research (please correct me if I'm wrong). Thing is, I don't know which department to do the missions for. Not the R&D because they contain the Research agents.
Can someone either advise me or point me to a post that does.

Different departmensts will give you different types of missions.. FOr instance working for a manufacturing tends to give more courier and mine & refine missions.. Where as working for a security division will get you more kill missions..

All agents from a corporation give out missions except for R&D agents, as you have discovered.
The only difference between the different departments that an agent comes from,is the percentage of the types of missions. For example if you have an agent from Internal Security - you will have more of a chance of getting Kill missions than transport mission.
R&D agents are the only agents that will give you research points for Tech II blueprints. But before you can work with them you must have at least one matching skill. (Look at the agents info tab to see what skills a research agent needs).

I have yet to work for Marketing, Distrobution (though I can imagine that ones courier heavey)or Administration.. Im told Intelegence is combat heavey aswell, but I havent tryed yet..

John, You will get access to the R&D agents when you have the right skills for it, until then I recommend doing missions for another agent in the same corperation. You can see the skill(s) and their level on the agent info panel.
Verideth, I believe that's how it's supposed to work, but currently there's no difference to what department you pick.

Actually I thought Papa Smurf said there's currently no difference between the departments, except R&D Dpartments. What matters is the type of corp you're working for.
I'm working for the best agent the Republic Security Services has to offer. It's a military corp and she's in Personnel. Around 7 out of 10 missions are kill missions for me.
R&D departments are only found in research corps. The only missions an R&D agent will offer are those to continue research you have tasked to him. The other agents in a research corp, regardless of department, will offer normal missions.

i dunno...im doing agent missions for Khandid Navy, so far 39 kill missions in a row.

As I suspect you knew perfectly well in spite of just saying "I thought" ... you are correct. 
I work Fed Navy and Republic Fleet, and better than 90% are kill missions. Division type will be what governs this in future, according to Big Blue .. but not yet.

You'll notice the missing linkage with quote, hence it was pure CMA. Especially given the Polaris' input

I would like someone to clarify for me about agent access.
In agent info, compatibility, it reels of the sentence "You need a Faction, corp, or personal standing of atleast .......".
Im building up my corp in standing for Khanid Kingdom, using one of Khanids Corps agents. Could i use an agent in a different Khanid Corp if our corp standing to Khanid is greater than any Khanid agent requirement.

At the moment: no. The standing of *your* corp, with anybody, currently has no effect on anything; it's planned to do so in future. As for now:-
You can work for that agent if you, personally, have standing of at least ... with either that agent; or his corp; or his faction. Bear in mind that the Connections skill will improve your effective standing, by quite a chunk if it's currently close to zero. So if Khanid Kingdom's opinion of Jayad is, say, 4.5, you can use pretty much any Khanid agent up to level 3; if their opinion of Insidious Rhapsody is 4.5, but their opinion of Jayad is -6, you can't use any of them.

A lot of it depends on your R&D corp, too. For instance, my corp doesn't HAVE a high quality research agent, so 150 points / day is about what I get with L4 social skills and L4 research skills. If there was a research agent with a positive base quality to use I'd get more, but there isn't, so I don't...

The standings are unfortunate, ive been doing a many missions for Khanid Works Corp however this has not given me a personal standing with Khanid Kingdom, only Corp standing with Khanid.
Im trying to get the necessary standing to aquire R&D agents in another Khanid corp, however this corp doesnt have a lvl 1 agent........ i seem stuffed :(
I have a personal standing with Khanid works but im guess this makes no odds.

Only "important" missions will raise your standing with a faction, now. They are marked as "Important-Kill" (or courier or mine etc.) in the journal. You get most, and best, of these from level 3 agents, unsurprisingly.
According to PapaSmurf, you should get one every 10-20 missions from a lvl3 agent, depending how good he is; and that's not "5-10% chance" which you could repeatedly fail to hit; it's supposedly a guarantee that within X amount of missions, depending on agent quality, you WILL get an important one.
Not sure if it works generally, but I've had no shortage of them.
