Virus for ships means attacking electronics. That means EW. Consequense, EW for Supercapitals. But a new form of EW. And countermeasures (you do need that aswell).
So hacking really gets a new meaning (instead of just PVE). Hm, not too bad of an idea tough ....
EDIT: - Buble/scram ship - start hacking - Infect ship with a virus - Track ship down whereever it goes for the next 24 hours. (Hacking effect) - Whenever it is where you want it (you track it), go there - Remote-scram it when you're in the same system as it, warp to it. - Rob it - Cash in.

I could see this work.
- The virus has to be "invented" or "researched". - Can only be researched at an module from a POS (starbase) in 0.0. - Rechearch time is major, like 3 or 4 times the time it takes to build a titan. - The cost of the research is above the 20 billion isk. - The delivery system can only be fitted on a covert ops, and does not allow the cloaking module to online. (paper thin and would not survive a DDD by any chance adding to the risk of using it) - The delivery has to be 'in line of sight' and has a certain delay (30 secconds for example) - Either the delivery "ammo" or module itself would be destroyed after use to prevent this from making titans useless after having researched a few. Using it would mean losing billions and thus noone would carelessly throw it at any titan.
The virus itself would for example create some 'effects' on a titan, like increase the Doomsday timer by a percentage, or make it voulnerable to EW. No 'crippling' effect by itself but weaken the invoulnerability of the ship.
It could have a timer, like EW, for example the effects last 1 hour or 30 minutes or so.
This way its risky, costly and time consuming and titans would not become completely useless, when hit it could be a problem if you solo'ed your titan and get scrambled after using the DDD.

dont you think he meant that the infected ships should have the guts to go out into deep 0.0 and die, just like people with scarry decieses did in the past, before hospitals?

Last time I read 2001 HAL900 didn't get a virus, but ran into a paradox which prior experience didn't allow him to resolve and eventually drove him mad (being a new sentient AI) quite spectacularly, ending with Dave lobotomising him.(very simplified from what Mr. Clarke wrote, but it's been a while). No viruses involved!
On a side note Arthur C. Clarke originally wanted to call HAL IBM, but IBM wouldn't play ball so Clarke took the preceding letters from IBM in the alphabet to come up woth HAL instead.
Anyway, back on track, we already have warp disruption methods which monkey with a ship's navigational computer (although whether that is a direct interaction with the nav com, or buggering about with the external sensors on the ship which link to the nav com is never really explained).
Beyond that, a new viral type of weapon effecting a ship could be quite nasty and overpowered if implemented correctly. I do quite like the idea of having a virus that would allow you to disable or even co-opt another ships drones though . Unfortunateley, I do not have enough experience piloting or fighting against super caps (I prefer to just be somewhere else when a Titan arrives and only want to deal with them directly after teh 3D has gone off), to really comment on other viral effects on ships.

These are great suggestions. I totally agree;

If a titan could catch a virus , when it fired its DDD I gues huge blobs of snot would fly out and stick to ships nearby .
