Ok, here's the deal: I was practicing with my shiney new chimera, warping around a system, deploying, assigning, and recalling my fighters. I wanted to make sure I knew how to actually use this thing before I got into a hairy situation.
So, I give the command to the fighters to "return to drone bay", then warp to another location. I then made the mistake of activating a cloak. Now, if I'm not allowed to control my fighters while cloaked, I can understand that (I could argue the point, but that's not what this is about.) So anyway, I lose control of my fighters. Fine. I'll just uncloak and go pick them up....uhh...where are they?
I warp between my origination and destination a few times, jumping on my scanner the whole way, hoping they are somewhere in between. After all, I apparently lost them while they were enroute to me, so they should be there somewhere, right? Wrong. Apparently, since fighters don't actually "warp" between points - they just disappear and reappear at the new location - logic doesn't seem to prevail in this situation. I thought they were completely gone until I got to reading in these forums about people losing their fighters during server crashes, etc. I learned enough to try using deep space probes, and sure enough, I "found" a few of my precious pets scattered around the system, approximately 100 AU out from the sun! 
So, I go about trying to probe out my fighters (I had already petitioned it, btw) but I wasn't having any luck. I could (occasionally) see them with the deep space probes, but I wasn't having any luck with the scan probes. Plus, I had the exploration launcher instead of the other one (don't remember the names off-hand) so it was taking me a long time to scan. I decided to just bookmark a few scan results and come back the next day with the right equipment, because it was getting late for me. Next day, I come back and I get NO scan results. I am then informed by some friendly alliance mate that in these situations, they disappear at the next DT. Great.
The petition process has taken me about a week so far, and is getting quite frustrating. I won't mention more about that, for fear of punishment from above...BUT if someone in power actually reads this, I wouldn't mind a hand! 
The real point is that while I lost control of the fighters due to a game play mechanic, I have been unable to recover them because of a server/software mechanic. I am missing a significant amound of ISK worth of equipment because of some really goofy coding. Those fighters should have never been scattered all to hell and back because the server can't handle tracking them through a real warp. They should have been left at the origination, destination, or somewhere in between.
So: CCP - please help! Players - am I wrong? Anyone have an constructive comments? Mods - If there is a better place for this, please move it.

Firstly - Lol Had to 
Secondly - Best not cloak with drones of any sort out.
Thirdly - Some folks have found petitions useful - However theres not really a way round that problem.

I remember something similar happening to a friend of mine who assigned me fighters, then drifted inside a pos shield, before the fighters got to me. I found the missing fighters the next day at the pos where he was when he assigned them to me. ---

Go to the place you activated the cloak, and to the place you warped off from, after the next downtime. Your Fighters should be there.
I've lost 3 sets of fighters in similar circumstances. They tend to show up where you were after downtime.
You mentioned 'return to drone bay', then warping. In my experince, that causes them to become inert just like a normal drone would. Recent changes might have affected that. But the Cloak...that's guaranteed to break the control and they are lost.
I've lost sets of 12, 14 and 14 fighters through circumstances as you described, and CCP never gave any back

Yes, I understand about losing control after cloaking. The problem is that their behavior is completely off the wall. CCP really has a responsibility here to make things right. Their own screwed up coding is causing this problem. Tbh, I'm getting pretty ****ed off at the worthless petition process and the lack of GM's understanding that it is a software problem, not a game play mistake.

sorry, but you did lost them due to your own lack of thinking.
flying a carrier should mean you have enough experience with drones to know how they react to cloaking.
a bit of observing their behaviour (and general "npc-warp") on jumping around before should have told you something about their "warp" process.
that combining these two things is a damn bad idea is not rocket science.
not thinking of the consequences is like this example: haveing *** in a car, the worst that can happen is that someone watches you and you find your vid on some nasty internet side.
driving too fast the worst that can happen is that you have to pay a police-bill.
combining those two things is yet a very bad and unhealthy idea cause it easily leads to a severe crash which can end yourself dead.

You might also want to check out planets or moons after DT. They seem to kinda...reappear at things you can warp to.
Prolly the scanner is best to use

Your own fault, mate. You should have read the manual carefully before playing around with fighters.
After all this is EVE, where you lose more ships and equipment to lag, bugs and idiotic game mechanics than to your enemies.

Now if there only was a decent manual.... as it is now you learn by testing, asking and readon on the forums about other people misstakes.

a couple of weeks back, we killed a chimera. it had told its fighters to attack me, so i warped of in hull. t he fighters followed. while i was in warp, the carrier got destroyed. the fighters were nowhere to be seen.
after downtime they appeared at the station where the fight took place, so hopefully the same will happen for you.
as for the alt thing, go to settings and set your main as default character :) ---------------------------------------------

this has also happend to me. i lost control of 13 figthers, i could see them on the overview, but i couldnt do anything about them. ive had other times where they didnt warp with me, again another 13 figthers lost.
and when i probed for them i couldnt find anything.

well maybe BECAUSE he just finished training for carrier and the testserver data is aproximately one month old. i can imagine he didn't want to wait another month or who knows how long just to try out his carrier befor taking it into combat.
at least i wouldn't want to wait for the testserver to be up to date till i try out something new that i just trained for.
but thats just a theory ;-)

And as I stated, I understand it was my mistake to cloak with drones out. I admit the noobishness of that (so some of the above critical comments were unnecessary, tyvm.) My real problem is the way the fighters reacted when I lost control. For a mistake like that, they should be left somewhere (completely vulnerable to destruction/scoopage by my enemies) but recoverable. I suppose this is really just a shameless bump, hoping CCP will notice. I guess its off to Game Development/Bug Reporting.

ok, just to toss in my 0.02 isk to this subject, I was ratting with my carrier delegating to my ratting char. A couple fighters were taking damage from a decent damage rat, so I ordered them to return, then quickly assigned them back out. Instead of coming back to the carrier, or going out to the ratting char... they decide to disappear. Thats great. I scan, theyre nowhere in scan range in a small system. So's I toss out a petition and call it a night. Log on the next day, the fighters are magically back where my carrier logged.... no response to the petition.... they just decide to take my order somewhere within those 8 hours. I realize drones don't like to take orders quickly, mwd anywhere, or actually attack their intended targets, but couldn't we get thrown a bone just once in a while?? ESPECIALLY when we have like 250mil in drones floating in space??? kthx
