Ok I've done what semms like 50 million lvl 1 missions and got my social III and connections II.
I still only get crappy lvl 1 agents. Do you really have to grind lvl 1s to get to 2?

If you do a get info on any agent, it will tell you what your requirements have to be to use them. Also check out the corp info of the agent, and look for other agents from that specific corp. They may be scattered. You may already be elligible to use a level 2 agent some distance away.

Yep.
Sounds like the OP is waiting for his agent to tell him to get a new, better agent. Doesn't work that way. As the quote above mentioned you need to look up the info on the corp you are using and select the Agents tab. In there is a list of all their agents broken out into ones you can use and ones you cannot (yet). Find an agent you like, go to where they are and have at it.

You also need to find a station that has lvl 2 agents there, they don't just pop up once you've done a certain number of missions, and keep working for he same company/corp.
i've wasted so much time doing missions willy nilly.

It seems that the rep gain is broken. You get a fraction of what you used to before the patch. I don't know if its a "bug" or "as intended" but its been reported in the dev forums.
Edit: Yes, I stopped running missions because I find it stupid that I have run like 20 ish missions and can't even go from q-18 to q-17 L3 agents. (running Q18 L2). So, I'm just going to forget about running em for now. No point as I can't get into L3 to make more money. I'm sick of 50k-150k missions when L3 q0 could give me double that in 2 seconds.
