This idea has been around before and it is quite possible I missed a recent, post REV II discussion on this matter (or two). In this case my apologies (link please).
Personally I'd like to see if the state issue ships would be made available as the end to all ends LP Store offer with some additional requirements. Here is a suggestion:
As an example I shall outline a suggested path to your own Raven State Issue:
-The offer is readily available at LP store for a high amount of isk and LP... say 2b isk and 1m LP. However, a number (say three) of SPECIAL TAGS are also required. These are obtained as follows:
1. Run level 5 missions for until you are offered a special (very tough) multipart storyline missions 2. Pop a named Gallente Admiral in his Nyx and get a special tag. 3. Do the same for another Caldari Corp... 4. Do the same for yet another Caldari Corp...
Claim Offer, be a oroud pwner of a Raven State Issue.
Discuss please (flames allowed)...

Remember when making such a suggestion that all missions will be in the end be farmed, regardless of difficulty.

If you have flow three Freighterloads of VIPS from one corner of the EVE universe to another for Inberbus, make them give out Opus Luxry Yachts :) And Silver and Golden Magnates (not from interbus though...)

Don't you think this would be balanced by mission runner huntig pirate gangs in lowsec scanning for ppl in l5 missions?

I think the state issues should remain special, but maybe a new type of faction BS that's better than the navy issue raven, etc.
However, I'd rather see the better faction ships tied into faction warfare rather than missions...

Personally I could see these types of rewards being more tied to involvement in faction warfare. How about a state-issued ship which has not only skill requirements but factional requirements, such as standing and ongoing involvement in the conflict (definable by some sort of metric). If either drops below a certain level, the ship can't be boarded, and it can never be sold or traded to another player, only back to the faction of origin.

You haven't seen his State Raven setup, it would be more like *Entity attacks Concord Battleship* Entity : "ARRGHHHHHHHHH" *Fifteen minutes later* Entity : "HHHHHHHHHHHHHHHHH"
ETC for a couple more minutes.

But he'd also get a golden Magnate and a Opus Yacht :) He also has his share of uniques that would not be made available (unless that Gallente Admiral were LUTHER VEYRON).
I like the faction warfare requirements also... maybe introduce a rank system in the navy you joined and you need to get up high on the ladder to get access to the fancy stuff ("Sorry, the emperor does not deem your status as 'slave habitat cleaner' worthy enough to purchase an Impoc").

Someone else asked this in another thread, and I guess I'll say it here, too...
If they did this, the regular players who might decide to grind it would be vastly overshadowed by dedicated isk farmers looking to set up an "easy" way to get their hands on the most desirable items in the game which they'd set up a cartel for and then sell the exorbitant sums of isk on the black market.
I don't know about you, but I don't think I'd like the State Issue Raven market to be run by a bunch of "U WNANT STAT RAVIN??!?!?" players.

or maybe we should keep those items for people who went to the events and earned them or has enough isk to buy a unique ship,

Don't think those ships as mission rewards would be good idea. However, why not throw in some smaller special bone - say state issue drake
State issue battleships should remain as alliance tournament rewards or they are no longer special.

Special, yes! They shouldn't come cheap. Maybe even put them on par with motherships investmentwise (or higher?).
But irreplacable?
How many people actually actually field their Silver Magnates, Tribal Issue Tempests, State Ravens, Federation Throns etc? The only good use of a "unique" ship I have seen was the impoc in the last alliance tournament. Kudos to that! I would hope that the prospect of (theoretically) being able to replace a ship would in the end help it getting used and seen.

I would say your empire faction should have to be above maybe 9.0. I mean it is a faction ship not a corp.
