Recognizing that the bounty system today rewards nothing but getting the pirate to pod himself with the aid of a confederate, I propose that:
1. Bounties continue to be placed as they are at the moment.
They are paid however, in a different manner, from the bounty money pool:
For a ship kill: the cost of the ship platinum insurance policy + the sum of the base price of any destroyed modules to the bounty hunter.
For a pod kill: the clone cost + the base price of any implants installed to the bounty hunter.
Simple quick fix that makes bounties non-exploitable. Ex: A dominix is blown up. Platinum insurance costs 16 million (iirc), so that money is paid to the bounty hunter, plus base mineral cost of any blown up mods. If the pirate pays a friend to blow him up, he gains nothing.
Improvements can be made to make the payout more lucrative for t2 ships, modules, and implants, which have extremely low base prices; however if this is too troublesome to implement, the quick fix listed above will do.

So what you're essentially suggesting is that you take the value of what was destroyed by the player (ship kill etc) and then give that ammount of isk (maybe with a multiplier) to the person who destroyed it from the pool of available isk?
I like it, simple and would stop (to an extent) people killing on alts.

While the bounty system does need a major tweak, I'm not sure this is the answer. The bounty system is currently broken and highly exploited, but this idea leaves it equally as broken, since the risk-versus-reward aspect is out of ratio. People would not actively pursue bounties, since the payout would be minimal at best for the risk of their own ship. No one in their right mind would risk their ship for a payout on the price (not the actual paying value) of an insurance policy. The bounties paid in on a person to make them hunted would stack up forever on said player. As to non-friend kills, it will still happen. Let's use your example: hunter kills mark and gets what the mark paid in for platinum insurance (16 mil in your example). If he has a friend do it, and he's flying a kitless domi, he receives his platinum payout (60+ million), and his buddy receives 16 million. With the trend of tier 1 battleships right now, especially the dominix, the pilot and friend still make a profit, since you can acquire a dominix as cheap as 55 million in some regions. While the profit margin isn't large, it's a profit nonetheless. So adding bounties to ships, not just pods, isn't really a viable option. A better option for a bounty payout might be to require the delivery of said mark's biomass to a CONCORD station for confirmation and payment, not just an arbitrary delivery of isk to whomever pushes the button on the pod.

This idea is cool... very cool. (as long it's not used as an insurance scam :p)
BUT only make it pay out for the ship insurance fee... And a fixed value for pods. Not sure it's gonna attract bounty hunters though, but the best damn idea I've seen for a long time.

A list of:
Anyone, His Corp, His alliance, etc...
That way only specific groups can get the bounty rather than the guys mates who just pod him for the isk.
