That can't happen, you cannot be targeted in any way whille you are still cloaked from gate jumping, its impossible.
I sugest you check your logs, see how much time has passed since the "change system" message and the first ship scrambled you. You only stay cloaked for a minute.

As for your pod beeing locked, thats the result of lag, doesn't matter how powerfull your machine is or what your settings are, whille you are watching your ship exploding around you (and can't do anything whille this animation doesn't end), the other players already have your pod in their overview and are probably already locking you.
The safest way to avoid this without resorting to lame logoffski tactics is:
- as soon as you realize you are going to loose your ship, select a celestial object and start spamming the warp button, doesn't matter if you're scrambled or not, as soon as your ship dies, your pod will warp away automatically.
I've never been podded using the tactic above, no auto-pilot tricks or lame CTRL+Q needed.
