My agent offers me this mission to recover a viral agent that enemies are planning to use against us (Caldari State). Not knowing any better I accept the mission. In fact, I have run the same mission twice now. What I didn't realize is that doing so has given me a negative faction standing with both the Minmatar Republic and the Gallente Federation. Is this something I should be concerned about and if so what can I do to reverse the process?

Doing mission will always lower your standing with someone, be it a pirate faction or one of the other three factions (though Gallente never/seldom fight minmatar and amarr seldom/never fight caldari). There is no way to avoid this if you want to run missions, but you can choose not to accept missions against certain factions. If, however your standing is getting bad, you can train diplomacy to counter it, as well as start doing mission for that corp, but you need really poor standing for this to become necessary. I just started working on my -3 standing with amarr, and I still have -4 with Caldari. These do not in any way affect your overall concord standing, but if low enough, gates could refuse you entry as well as start firing at you. Use the link I just posted and you will know exactly what enemies are in just about every mission. Reject the missions that have Gallente or Minmatar as enemies if you expect to be traveling through their space or using their agents in the future. You can safely reject a mission from an agent once every four hours I think, without any repercussions. You should also train the diplomacy skill, which improves your faction standing with all factions that don't like you. ---

But also keep in mind that every storyline you do for one side (i.e. Gallente/Min - Cal/amarr) will decrease your standing with the other. Honestly though, i've been doing missions for a while, and my standing with caldari state is still not so bad that I can't run missions for any of their agents :)

The standing loss can start to hurt - I am at around 6.8 Amarr standing now and 5 something Caldari. Diplomacy lets me fly in Minmatar and Gallente space but I will probably never be able to fly a mission for them again - even allowing for diplomacy my Minnie standing is -3 or so.
This did not become an issue until I started flying lvl 4s, once you do that standings , both positive and negative chage quickly.
If you accept the fact that one pair of factions will dislike you sooner or later then accepting kill missions against them becomes easier - and the tags are nice. Just get diplomacy and stay above minus 5.

you can always make missions for low lvl 1 agents. Faction standings don't interact with positive corp standings.

You can always run missions for both races. I mainly run caldari missions, but have a jump clone in gallante space that i hop over to for a few days from time to time to balane out.
I think you eventually cap at about 5.0 standing with both with maxed skills and running story/kill missions for both.
