What are they? I know I can scan for them with the base scanner. I know I usually find a pirate base of some sort. I know they are currently messing with true "Exploration" probes.
I assume they were there before Exploration came out. But why would you clear these v.s. running combat missions and getting a bounty to boot?

Er.. well..
I don't really know.
Also, I'd like to point out that pretty much every single one of your signatures is larger (usually be a massive amount) than the 24000 byte limit of signatures for this forum. If there are still any mods left, it'll probably be removed

They are sort of mini exploration sites that people without probing skills can still find. They where added post exploration in Revelations II (exploration came in Revelations I). The long term idea is to replace all asteroid belts with these so called "encounters", some combat some ore.
As for why would you do these instead of missions, well there are several reason, one is variation. There is also the fact that some of these in 0.0 space can be very lucrative, 20+ bs with bounty on them coming in nice manageable groups of 3-5 at a time. That's 10-20m isk is just bounties. ---------------------------------------- A Guide to Scan Probing in Revelations |

Also, you can get faction spawns and thus faction loot in encounters, whereabout you will never get that in missions (save for a few specific places e.g. the bonus room of a L4 extravangaza).

OK, but when I activate my missile launchers to destroy what I have found (e.g. a habitation module or a docked industrial ship so far), I get a warning that this is a dangerous act and that faction standing will be affected, so I stand down. I should attack anyway?

Only if it has "WANTED" in the info picture. Otherwise in hi sec you MAY (not always) incur the wrath of concord.
Cosmic anomoly bunkers and instillations generally do not drop loot, unless its a turret in which case it may drop some crappy ammo.
On another note, don't to cosmic anomolys alone in 0.0, they are nasty.
