Freeman - Power suit, gravity gun + toilet/radiator
Master chief - Various weapons + Warthog
MC - Throws plasma grenade
FM - Bounces it back via zero point gravity, also bounces a toilet which forms a sticky MC/grenade/toilet sandwich.
Detonation results in a small thermonuclear event resulting in a giant toilet shaped mushroom cloud which summons the Mario brothers, which causes an appearance by Bowser and solid snake armed with dual Metal Gears.
All 5 remaining characters decide that M$ suck cow balls and take turns in kicking MC's still glowing corpse husk. While doing this a small army of face huggers arrive accompanied by antlions which eat our hero's faces off, all bar Solid snake who is hiding in a cardboard box (as we all know moving dog urine stained cardboard boxes are impervious to detection) who survives while the two metal gears kill all remaining life forms via the use of rail gun fired hyper accelerated lead ingots.
In short the answer to the question is Solid Snake wins.

lets sum it up
Master Chief: Geneticly engineered human cyborg, trained in multiple weapons, saved earth almost alone, not your average human (and he never misses when he hang on to a bomb to throw it into a covenant mothership and coincidently landing on his teammates shuttlecraft), created to fight and save the earth.
Gordon Freeman, MIT graduate, saved the black mesa compound, beat back the USCC (united states cleaning crew), got a cool hot friend (alyx vance), went to zen and killed a giant fetus, uses a crowbar, blew up City 17, whilst fighting the alien combine and the CP (civil protection) with the aid of vortigaunts and rebels
Master chief pros: Geneticly engineered human cyborg, can fight in almost every enviroment, not your average human.
cons: needs energetic shield armor to survive
Gordon Freeman pros: uses a crowbar, he got some balls and can withstand huge amount of punishing due to his HEV, saved the world twice
cons: cant fight in a vacuum space, cant dual wield weapons, uses glasses, just an average human

Why?
1. He never smack talks. (or talks at all for that matter)
2. He can manipulate gravity and physics (gravity gun/physics gun)
3. He's got the goatee.
4. He's got an MIT degree.
5. If anything goes wrong, Gman will just put him back into slow time stasis and wait until Master Chief dies of old age.

Ok, Master Chief wins. Period. Now I better explain why.
1. He is on XBOX, XBOX 360 AND PC.
2. He ***** slaps the cov and Flood around like no tomorrow. Never see that in HL.
3. He has AI assistance. Who the **** does not want a AI helping them?
4. Ok, so they both have various awesome weapons. Nothing beats a pair of dual spikers and a Assault Rifle. HALO 3 FTW!
5. Now I got to go play HALO to show the Cov some MC love. oo rah I love my job

That's because the Flood are just the rejects of the Zerg. Half Life had real enemies, Combine, US Army/Marines/Whatever Else, giant tentacles that hear by sound, Xen Aliens, Race X Aliens, other things. And Gordon, with a degree in MIT from Cart Pushing can kill all of them.
And an AI? Or, Alex and Dog? One is just an annoying voice, one is hot, has a gun, and comes with a giant robotic dog.

Master Cheif gets in Warthong drives at Freeman, Freeman takes out Grav gun, picks up warthog, fires 300 feet into the air Cheif jumps on, pulls out rifle aims......Warthing lands on him crushing him and his stupid suit to smush

Actually, I found the crowbar to be remarkably effective against the Ravenholm zombies. With the exception of the Poison and Fast zombies, I used the crowbar and the gravity gun almost exclusively that whole level.
I didn't use the shotgun until I got to the fast zombies, and then I only used it on fast and poison zombies. For the rest I fell back to the GG and crowbar, and occasionally the longer ranged weapons. Saved a ton of ammo doing that. I needed it once I hit the graveyard and mines too.
That was a fun game. Best game I ever pirated.

Personally I would say the Master Chief would kick Gordon's ass, but that's because I've read the Halo books. I think both protagonists of the Halo and Half-Life games have too little character development to say how they would kick eachothers ass.
