Just asking - this doesn't seem right, I can basically run Administratir Missions and boost LP 50% ?

Yes, they do stack. Also, they are some of the only skills that stack additively instead of multiplicatively. In other words, assuming both skills at 5:
1 + .25 + .25 = 1.5
instead of:
1 * 1.25 * 1.25 = 1.5625 (this is way almost everything else in game works)
Also, every agent type is affected by two special connections skills, with the exception of R&D agents, which are always the exception to the rules. ---

So if you train up skills to help boost your reputation with one NPC faction, will it have a greater loss to another NPC faction if you take a hit with them or is that loss amount still the same?

i hope this question isnt meant serious.
any standing hits (either positive or negative) affect your base standings and the skills only affect the "effective standings" which gets calculated taking your "base standings" and your current skills into account.
and no, there are no skills that boost your reputation with single factions. . . . |

Except that Social increases standing gains.
Since derived standing changes is dependent on the actual increase/decrease, Social will affect this.

Further to the above, you need to understand how standing changes work. Changes are done in percentages. The value to which this percentage is applied is [10 - Current base standing] for increases and [-10 - Current base standing] for decreases.
The calculated value is then applied to your current base standing.
As you can see, a bonus of 5% is extremely large if you have low standing, but very small if you have high standing and the inverse is true.
In addition to this, there is a cap to faction standing changes by derived standing modifications. The cap can seen by showing info on the faction and seeing who it likes or dislikes. For example, if you only work for the Caldari doing Caldari storyline missions, your standing to the Minmatar will never drop below -2 (provided you don't shoot any Minmatar NPCs of course).
