I have tried searching, but could not find an answer to this question. Is there a program which keeps track of your assets and can be synched with the Game?

For your wallet there are programs out there or you can write your own.
For your hangers and other such assets, there is no API interface yet, but there has been talk of adding one.

There's really nothing for your hanger contents, but I've been toying with a transaction processing system. It essentially takes initial manual input for your hanger contents and then adds buy transactions and subtracts sell transactions. It's cumbersome though and if you move something out of your hanger (i.e. you use it, put it in a contract, give it away, trade it, etc.), the count gets messed up. I have to do stocktakes regularly, so it's a bit of a pain to maintain.

It's in the API.
http://api.eve-online.com/char/AssetList.xml.aspx is what you are looking for.
It will return all items, quantity and location of your personal assets. However it can only be requested once every 24 hours, so it's not a realtime thing.

Link is fine, you just have to supply the needed details to get the list.
Eg, UserID, apiKey and CharacterID
The complete URL would be http://api.eve-online.com/char/AssetList.xml.aspx?UserID=123456&apiKey=dasjklAjklaSd098adjlaslkjSIo&CharacterID=123456789
UserID and apiKey is found at http://myeve.eve-online.com/api/ - Full API Key.
CharacterID can be seen in the link to your avatar or via the "My Character"-page, it will be in the URL when you click your character.
