Is there any benefit to refining ore in your POS than in a station? Do you get more out of it?

No benefit whatsoever. Actually, unless you're refining ice, it's NEVER better to refine at a POS. When looking at the refining arrays, when it says "Refining Yield Mulitiplier: 0.75x", read that as "Maximum refining yield, FULL STOP." Even with max skills, using POS refining arrays, you will always have 25% waste with the intensive arrays, and 65% waste with the regular array.
There is one exception to this, and with proper skills, you can 100% refine ice at a POS. This can be very useful if you're mining ice in a system without a station. ---

Yes, up to the hard cap of 75% refine on intensive arrays and 35% refine on regular arrays. There is no way to get around this waste when refining ore. Hence my 'even with max skills' comment. ---

What Horchan said. Basically, aside from ice. There is never ever any reason to refine at a POS. You will get less than even the wosrt stations unless your skills are non-existant. (I believe the base on the intensive refining array is 50%, but the max with all skills is 75%). Whereas most stations you can get 100%. Even non-upgraded outposts you can get 96-99%.

I'm considering setting up an ice refining POS in a dead-end system with some silos/couplers/refiner so that I can drop it off as I mine it and ship it off in bulk. Would this work out?

Silos and couplers are for moon mining, not ice or ore mining.
If you want to mine Ice, you need a refining array and the tower (that's all). You also need to be mindful of the capacity of the array, and note that it processes one specific type of ice/ore at a time. (which it does in cycles, so you load it all up, then start the refine process) The product you get can actually be fairly big also, so generally there isn't a huge advantage to the tower except that it's a good place to hide from hostiles. (And somewhere you can load a freighter).
Keep in mind refining arrays are anchorable in 0.3 and lower only.

So is the capacity of the refining array the ore going in, the refined materials coming out, or both? Can I use the general storage units (http://www.eve-online.com/itemdatabase/EN/starbasestructures/silos/25821.asp) to manually store the ore when it's done? And I can have more than one refining array right?
And just confirming, since ice relies on your refining skill, using the cheaper refiner will be the same as using the larger one?

Intensive refining array, 200,000m3 Refining array 40,000m3 Medium intensive refining array 25,000m3
As far as I'm aware you can just use the refining array (standard) one. I think it processes the 40,000m3 in an hour.
