Id say the biggest problem with exploration is the rewards, i personally like scanning down anomalys and running them instead of ratting, and then also scanning out deadspace sigs and running them, but more often than not its so totally up to the luck of the draw of getting a decent faction mod or some decent item that i end up just going back to normal ratting. Now im not saying every plex i find should drop me half a mil in faction loot, but maybe make the rats worth a little more than the normal rats you would find in a belt, there is usually already a good chance of running into a faction rat and thats fine, but for the extra effort of scanning and finding the site you should get to kill some rats that are worth more than the rats you would normally find in the area, this way you make some money, you dont flood the market with faction mods and everyone is a little more happy.
Also the other thing i have become very displeased with at times is when you have to spend hours searching for a site. I play eve because its fun and keeps me entertained with what im doing, but there are times when im scanning where im just pressing the scan button to see a "no signature detected" over and over and over, i literally did about 100-150 scans on a site the other night before i just gave up, another guy went after the same site aswell and ended up giving up after about the same amount of time, i have no problem with something taking a while to find, but hours on end is ridiculous.
Finally id like to see redeployable scan probes, continue to have them have a flight time, but then at the end of that they shut down until you come and scoop them up and redeploy them, it really seems such a waste to just use them and loose them, id say make them more costly to build, slightly heavier but still light enough for a cov ops to carry enough to do the job, there is nothing i hate worse than running out of probes out in 0.0 and having to run all the way back to empire just to get more.
