The Issue Ships are being Nano'd that shouldn't be. Ishtar is an example.
The Solution Bandwidth and it's relation to stacking penalties. Since it's the general consensus that some ships shouldn't be able to be nano'd (ishtar) and others should be (vagabond) why not use the bandwidth theory CCP introduced with drones, and apply it to ships? With higher bandwidth, the stacking penalties on rigs and mods that affect a ship's speed can be lower. With lower bandwidth, the stacking penalty is increased. This allows CCP to look at the ships, apply high bandwidth to the ships that SHOULD be nano'd, and lower bandwidth to the ships that shouldn't.

Edit: Also wanted to add the "bandwidth" probably isn't the proper term, but I see why you chose it (to get the point across more easily) /signed.

Of if CCP wanted them to slow down a bit, just add to their mass. Doesn't take much.
"Normal" T2 nano-fits aren't an issue, there are a lot of ways to counter them. The only true issue with Nanos is:
1) Combination of Snakes and Polys provide exponential increases in speed. Any nerf that isn't directly targetted at these parts will make speed unusable if they aren't fitted. Never balance the masses by targetting the extreme examples.
2) The options that are available aren't used. For some reason most pilots still think their plated gank ship should be able to kill everything all the time. Failure to adapt does not mean there is a problem.

QFT, this is the problem. The few (becoming many by the day) extreme examples of people stacking implants, rigs and modules for extreme effects.

But nano ishtars are not a problem as they are less nano and easy to catch by ceptors, other nano etc. Ship that "should be nano" are more of a problem as there are really only 2 ships that can counter them, rapier and huggin.
