I remember being able to tweak overview settings so that when someone in the system stole from you, a red skull appears next to their name in local.
Can this still be done? If so how?
Also, can you have a yellow skull appear next to names in local (sec status <0) or a black bounty skull?

You cannot assign a skull to whomever you want.
If someone steals from you, they should start flashing red on your Overview. That is by default settings. If you've minkied with the settings it will work the way you've set it, including colour changes, flashing/not-flashing, etc.
I am aware of what they mean. I just want to know (if possible) how you set it up to show black and yellow skulls next to peoples names in local.
This is useful for mining in lowsec. If people rock up in local with bounties and/or low sec. It would be nice to see those icons on their names in local without having to show info on everyone.
So can the black/yellow skulls be set to show up on people in local?

Previously, I have been able to tweak my settings that someone who steals from you can get the red skull next to their name in local chat. Useful for leaving half a can of ore on a belt for a macro miner to pickup while you wait aligned and ready to warp. Once they steal, the red skull appears, warp, pop, laugh.
My question is here, how do you enable that? I have done it before. I also want to know if you can also do the same for people with bounties(black skull), and sec status < 0(yellow skull)

I think this means they are global criminally flagged. They have a sec status too low for the system (and are a free target) or they attacked someone. It doesn't have to be stealing.
