Does any one know if these two skills stack for security agents? they both give 5% per level lp from security agents, is it worth training both or will only one skill be used?

yes all connections skills stack they also stck in a differant way to normal ccpo stacks so train them both is good.

I guess the object is to get all connections skills trained and then be able to select any agent in a corporation and have dual bonuses.
The downside, of course, is the obscene cost of these skills, I guess the payback break-even point can be measured in years and hundreds of missions....

I guess you haven't reached level 4 missions then.
Assuming you get 3000LPs base from a level 4 kill mission (a rather conservative amount), with the two skills trained to 4, you now get 140% or 4200LPs, or 1200LPs extra.
Assuming you bought them from the LP store (30K LPs), you'd pay that back in 25 missions.
There's then the 20mil ISK you've paid for them - provided you use the 1LP = 1000ISK conversion (still possible on certain goods), you'd get that back in just over 16 missions.
41 missions in total; at 2 missions a day on average = 20 days or about a month's average play.
Hardly the years and hundreds of missions you've suggested.

"As well as the skills that improve your standings, there are also nine further skills that improve the rewards you receive from missions. The seven Divisional Connections skills improve your LP gain by five per cent per level when working for agents in the related corporation divisions (see Divisional Connections - Related Skills table below). Two of theses seven skills stack for any Division, thus increasing the amount of LP gained by 50% if both trained to level five."

Also, if you're only doing kill missions, you won't need Trade, Labour or Financial connections. And Bureacratic Connections only affects one (Internal Security) of the typical kill mission agents, so you could leave that until last quite happily.

I bought all of mine doing level 3 missions. The bounties + rewards + selling implants from storyline missions = plenty of isk. I got them all and trained them to 3 just in case I switch around but if you start out with political and military connections, you should have a good bonus to get you started.

Yeah, if you do your research you can figure it out. It's not all that hard to know what type of books you will use and what you won't.

Actually, Marine HK4861 was being quite conservative in his estimations. If you're doing L4 "kill" missions for a decent quality agent in a 0.5 or a 0.6 system, you could be looking at 5000-5500 LP per mision base, with up to 7000-7700 if you train both relevant skills to just L4 (which should take around 2 to 3 days of skill training, and cost you about 50-60 mil tops if you buy them from the market). Also, if you are patient enough to pick the high-paying LP shop offers, you could be getting 1.2-1.5 k ISK per LP, not just 1k... or the pathetic 500-700 most people sell their LP junk for (the reason why the connections skillbooks and a lot of implants are so cheap).
So, you're looking at roughly 2000-2700 extra LP per hour, hour and a half, which can translate into 2-4 mil extra ISK per hour. In other words, you might break even anywhere between 12 to 30 hours of L4 mission-running. Heck, the time you need to train them is longer than that

I could only find 2 skillbooks on my corps LP store, is this normal? Do I have to run missions for another corp/faction to get the others (or buy them from market) ?

Correct; most corps only offer 2 or 3 connections skills which are (usually) relevant to their corp. You'll have to get the others from another corp or buy them from the market.

also note that it isnt 30k lps but 15k :) making the books pay off pretty darn quick.
