Signing up for Factional Warfare doesn't stop him doing other things. That's one of the selling points of EVE: you are never forced to do one thing all the time. He likely figured that it was worth the chance for some nice loot.
Anyway. You can train for a Drake if you want, but I'm still not entirely sure you're getting things here. The Abaddon is an absolutely amazing Battleship, and does very, very well in PvP situations. It's also very good for PvE, at least against Sanshas/Blood Raiders. The thing is, it's not good at both at the same time.
This is because PvE and PvP are so different. For instance:
In PvE, you want a sustained cap recharge allowing you to run everything permanently, or near to it. In PvP, you want burst cap injection, and the ability to run your ship, relying on Cap Boosters, for 5-10 minutes at most.
In PvE, you want to be able to tank all the damage that's coming to you. In PvP, you want to be able to survive just long enough to kill the other guy(s). You will almost never be able to actually tank all the damage that's coming to you, hence the love of "passive" setups, relying on massive amounts of HP and high resistances.
There are a few other differences in thinking between the two types of combat, but just these highlights some of it. The point is, PvP and PvE are so vastly different that, in most cases, you aren't going to have success doing either in setups designed for the other one (a few exceptions, and mostly in 0.0 belt ratting).
Now, were you using a Drake, then yes, you may have been able to drive off this Thorax because your missiles would have been able to hit him. However, what if he weren't flying a Thorax? What if he was flying a Battleship, or another Battlecruiser fit for PvP? You'd die just as well as you did this time. So now, you can maybe defend against Cruisers, but you're screwed otherwise, and doing missions slower than you did before. That isn't really worth it.
No matter what ship you're flying, if you're setup for PvE, you're probably going to suck balls in PvP, no matter your personal skill at it, or the amount of skillpoints you have. When flying like this, your defence against pirates is to just not get caught, full stop. If he has you scrambled it's probably already over.
My advice really is to just stick with the Abaddon, and continue training your skills into Amarr or whatever else you wanted. I don't see any real reason to divert your skill training to something else, unless you actually feel you really want to fly Caldari ships instead. Amarr ships, especially the Abaddon, can be amazing in PvP, should you ever want to try it, and you already have skills for them anyway.
As long as you've learnt something from this, that's what really matters.
