Which frequency crystal you use depends on the range at which you are engaging. The tradeoff is damage vs. range - multifreq crystals do the most damage but have the shortest range, whereas radio crystals do the least damage and have the longest range.
The same applies to mega pulse vs. mega beam - pulse lasers do more damage but have shorter range; beam lasers do less damage but have long range. It's just like blasters vs. railguns or artillery vs. whatever the other thing is that Matari use.

And I totally didn't read your question properly, for which I apologize - which is best to manufacture depends entirely on where you are and what they are selling for in your region. It might take some investigation on your part to figure that out, running up the profit margin on each type based on the average sale price vs. the cost of materials and build time.

Dual heavy pulse II on solo geddon with neut + personal rep, mega pulse II on buffertank gankgeddon with remote rep, if you use t1 lasers then mega modulated pulse on everything, imo its only worth using dual heavy pulse if it is t2.
Crystal wise, amaarr navy multifreq and amarr navy microwave for t1 sniperpoc's, the t2 guys will use aurora and scorch mainly (I use conflagration because its cheaper than amarr navy multi)
