I've noticed that lossmails for pve don't seem to generate anymore. Is this intended or a bug with the way killmails are now generated?. Just find that this is important for Corps to track inventories, and replace losses during corp ops.

You can leave stuff in the custom office for as long as you want without it disappearing, unless someone blows up your custom office. Keep in mind that you need to be in the system however to transfer the materials to and from your custom office.
