This has been brought-up many, many times since inception of Eve. In fact, it's been a recurring topic in all sorts of places where this kind of "fantasy physics" take place.
People come up with all kinds of reasons why, but I think it all boils down to this:
A real physics engine would be cumbersome way beyond purpose and fun.. recall a previous response where a guy said the ship would have to spin around 180 degrees and fire engines 1/2 way through the trip.
I think we all know that the physics are contrary to what we know to be real here... but I, for one, like it the way it is.

The EVE galaxy is actually set in a place where "space" is composed of clear Jell-O. I did my Doctoral Thesis on it at the School of Applied Knowledge. It is a rare anomaly, but not entirely unheard of. There is a galaxy our astronomers have observed that appears to consist of nothing but marshmallows in one form or another.

oh, yeh and if eve reflected real physics then you wouldnt be going at 6au/s, or even 3au/s.. because thats way faster than the speed of light, which is the universal speed limit, at which point all matter becomes infintely heavy (etc etc etc).
and also, your BS would be able to get faster and faster until it just about reached the speed of light, coz if theres no force acting against your ship your just gonna accelerate forever... rather than happily toddling along at 150m/s 
1au = the distance between earth and sun
light travels 1au in about 6 mins... so lets assume that you can warp at speed of light... you know those really nice systems where you gotta warp your sorry ar$e frigate with no bloody cap about 100au to the next stargate? well... you would be enjoying a nice long 600 minute journey to the next gate... mmmmm fun fun fun.
CASE CLOSED - eve would really really bore the cr@p out of everyone if it was realistic, so oh well

Afterburner wouldn't take you out of the space time continuim, just increase your speed in existing space. In real space you would have to spin around and brake with the engine (Front thrusters wouldnt provide enough thrust to do it). All this is moot because I think if they modeled Eve on real space physics, the game would become extremly tedious :).

Nah dark. Warp works by shrinking the space between you and the destination and lengthening the space behind you, your not actually traveling faster than light but you are getting there faster than light COULD get there.
6au/s is about 2000+ times the speed of light.

As for the afterburners, yes i agree, all that is doing is using thrusters to provide a boost to the main engines... and infact not only should you not slow down afterwards, but you should keep accelerating indefinately when you turn em on. but for gameplay that would just now work and be abit stupid 
I mean if you made it all realistic, then when you were at stations nearby a planet, you would start floating faster and faster towards the planet, and that would just be annoying lol... and when you warped to the sun... well unless in the future they have UBER heat protection plating then you can say bye bye to that nice ship of yours, and your pod would fry quite nicely too... mmmm.... hard-boiled eggs 
(if a smartbomb doing thermal damage can hit your ship for whatever it is, lets say 300 damage, and the sun doesnt do anything to your ship when your sitting so close to it, that would mean your smartbomb is more powerful by far than a star )
And in response to the post about "the universe moves around you" i should very much doubt that would work... as it just isnt realistic to gather up the ***VAST*** amount of energy it would require to move the entire mass of the universe around your ship... and my old argument applies that if you did that (move the universe), you would be moving objects at far greater than the speed of light, making it impossible... and stretching and contracting the space behind and infront of every object, atom, peice of matter or antimatter or whatever in the universe all at once would be just too rediculous to even consider - not to mention BLOODY CONFUSING
