What exactly do the ore processing skills affect? I trained plagioclase processing from 3 to 4 and saw no change in my output when refining at the same station. If there is no appreciable difference I don't want to waste time training to level 5. Same with refinery efficiency. What numbers should I look at to tell what differences I'm getting when I train these skills up?

training ore specific processign skills to 4 gets you access to T2 mining crystals which is good for increasing mining yield. I am not sure if they are worth taking to 5 though as I don't know what additiona l benefits you would get.
Refining to 5 should lower the ammount of waste when you reprocess at NPC stations I think

You need those almost only if you want to use T2 mining crystal or if you reprocess in sub-lvl outpost. You need lvl4 to use the crystal, but if you only want to reprocess the ore you mine and that your living in highsec. Go with refining lvl5 and refinery efficiency lvl5 and get your standing with the NPC corp your using to reprocess some where around 6.7 I don't remember exacly and read this by the way.

Expand the refining/reprocessing window so you can see: * Unrecoverable = loss from having poor skills/facilities * We keep = loss from having poor standing ("refining tax")
Ignore the Yield number at the top-right, as it doesn't include material specialization skills.
There can't be a single number for yield, as you can reprocess/refine more than one type of material at a time, and each material has its own skill. There really should be a yield column 
Yield (before tax) = Facilities Base + Reprocessing Base * (1 + Refining * 0.02) * (1 + Refinery Efficiency * 0.04) * (1 + Material Specialization * 0.05) * (1 + Refining Implant Percent / 100)
Facilities Base: Depends on the station Reprocessing Base: 37.5% for NPC stations and outposts
Tax percentage = MIN(0, 5 - 0.75 * standing)

quickest way i've found for "perfect" refining (and reprocessing), is Refining V, Refinery Efficiency V, a 2% refining yield implant (it beats getting level 1 in all those ore types and scrapmetal processing), and 6.67 standing with your station's corp.
(also make sure you're in a 50% station)
