If you could fly any kind of destroyer or battlecruiser before at a given skill level, you will be able to fly that same destroyer or BC at the exact same skill level. All that's happening is that there is no longer a cross-racial dessy or BC skill, but rather one for each race. Your old skill(s) will be translated to their equivalents under the new scheme.
This may lead you to have more total SP and thus a more expensive clone, but that's about it. There is a very specific edge-case scenario where you might end up with reassignable SP, but you'd have to have been a pretty clumsy player to get into that state.
