While potentially problematic, not a real issue if things don't really change from how they are now. Simply put, keep the galactic map as is. No connecting gates between Jove space and the rest of the universe. Disallow any Jove ship from mounting a Jump Drive that allows travel via cyno fields. Problem solved. No need to balance them against the other races for pvp purposes, and no more draw to play them than being able to see new content.
Why would the most advanced race be unable to use jump drives? Even with that limitation, they still need to be balanced against other ships for pvp. Combat operations are perfectly doable without a jump drive.

On a side note, a further thought occurs... since you brought up LucasArts... They had a sound idea at first, which may have worked wonders had they stayed the course. Perhaps this would be another option...
No clones, as their tampered genetic code is too far gone for a proper copy without the code suffering degredation. Death becomes a permanent affair. The sickness further limits their lifespan... X months after character creation it dies. Time to make a new one. Either way gives a pretty good influence for playing something other than a Jovian character while still allowing them to function in 'normal' space.
Theodicy already mentioned a Jovian being killed and then waking up again (presumably through a clone, or perhaps some other means of restoration).
I don't have a reference, but I think Oveur mentioned at a fan fest that observing the Jedi problem in SWG is the major reason why Jove haven't been released. It is nearly impossible to limit the number of players who become Jove in the long term.
The one solution I see to this, which Theodicy appears to be paving the way for, is a counter-race to the Jove. You end up with the game being Jove vs. Dark Jove instead of Minmatar/Gallente vs. Amarr/Caldari.
