I've been using QuickFit for a while now, and wanted to put into definite terms some of the imbalances in the ships I've seen.
To test this with as little deviation as possible, I used QuickFit to create a "Perfect Character", one with all skills set to 5, so that there would be no skill deviation possible as far as statistics go.
Here's some of my first tests, and honestly, the results put in to hard numbers what I've felt instinctively in the game for a long time.

I've gone through the ship building guides, and built these cruises for gank, using typical setups, and making sure that everything fit on the ships.
As you can see, the results are startling when you compare the raw DPS of the Thorax to the other two ships.
Information is knowledge, so I thought I'd share what I've learned so far.

Raw dps is meaningless unless you want to have both ships sit stationary at 100m and pound on each other. If you do that, then yeah, the blasters are going to win.
The pulses outdamage the ions starting at about 6km, due to superior range. At 11km, the lasers are still in optimal while the blasters are at optimal + 2*falloff and hitting about 4% of the time.

If all skills = 5 you should probably put T2 Hammerheads in the drone bay

Did only a rough calculation, but in a fight the Maller would go into structure after about 12s (without counting shields), the Thorax after 16s (again without counting shields)...figuring DPS vs. resists. Is that so horribly unbalanced?
Comes down to pilot skills and suprise element I guess who would win...of course you can't deny the huge potential that drones give, but as you see the advantage is not THAT big as you might think.

gunnery V = -10% rof rapid firing V = -20% rof

1st = 10% damage, -10.5% rof 2nd = 9% damage, -9.45% rof 3rd = 6% damage, -6.3% rof
void base damage = 30
30 x 4.2 x 5 x 1.25 x 1.25 x 1.15 x 1.1 x 1.1 x 1.09 x 1.06 = 1582 damage per volley
5.25 x 0.9 x 0.8 x 0.895 x 0.9055 x 0.937 = 2.87 rof
1582 / 2.87 = 551 gun dps
Drones
base 11.52 dps
1.25 combat drone op V 2 drone intefacing V = 144 drone dps
551 + 144 = 695
Thats close enough to quickfits 700 for me given that my stacking penalties on the mag stabs are approximate. I used 90% for 2nd and 60% for 3rd.

Playing Quickfit, This is what i got my omen up too:
High: 4x Heavy Pulse 2 - Conflag
Med: 10nm AB2 X5 web Fleeting Scram
Low: 3x heatsink 2 RCU 2 (fitting ) Med Automated Armor rep
Drones: 3 hobgoblin 2's
DPS = 457.6 dps against 0 resists
