I'm very low at some empire standing of under 5.0. I barely raised it over 4.XX with connection skills.
I checked Lv5 mission that I found all missions are fighting against Empire Faction. That means I cannot run Lv5 mission.
With Lv4 mission, yes. some missions are against Empire faction but it was not so many of them. I could avoid some missions. But, If All Lv5 missions are against empire faction, It will make me to kickout from missioner's league.
No bounty, only loot. Ok. no problem. But I cannot lose Empire faction standing anymore! CCP, Please make no standing loss with faction mission!

Don't want to lose standings; Don't run missions. Its really that simple. Asking for the standing penalties to be removed is just silly.

run level 4 courier missions with opposing faction to balance it out

Hm. So all lev 5 missions are against empire factions ? Not against pirate factions. That might be problematic for most people as after your stadnings towards faction go under -2 (with diplomacy) then you are quite screwed.
Oh, with diplomacy lev 5 actual standings can be very low before they start shooting you but when they do you are scewed major time. It's not like you can go to say .. umm ... amarr from caldary without passing gallente space (well autopilot does not offer sutch possiblities so far as far as I'm aware).

Autopilot does exactly this, i fly from Penirgman to Naiyabainen regularly without any problems from entering either gallente or minmitar space (and my standings are apalling)

Pff. My Gallente standing is rock bottom (Yes, EA is kinda my favorite mission  ) and it doesn't affect me in the slightest. All the frenchies do is send 2 frigs and 1 cruiser after you at every gate/station you visit. Those cannot even catch a shuttle on autopilot, nor break a passive cruisers shieldtank. Really the only limitations are that you cannot AP thru 'hostile' space with an indie anymore, and of course that you won't be running any missions for them.
Imho you ain't a 'real' mission runner if you haven't wrecked your standing to one side of the fence
