The solution for this can actually be found in World of Warcraft (and probably a few other games).
When you log out in space, add a 1 minute timer. If you're attacked by a player during that time, apply the 15 minute PVP timer. If not, the server tells the client that it's clear to disconnect when the 1 minute timer is up (after which the client disconnects).
Lost connections should be treated the same, with 1 minute for other players to extend the timer.
I know this sucks to ppl that lose connection every now and then, but unfortunately the problem has grown way out of proportion and really needs to be dealt with.

They can't have that though, because then ppl will just log off by pulling the network cable.

That is only true if the 15 minute timer applies, which this thread isn't about. It's about those who avoid the 15 minute timer.

3 seconds is too short, it needs to be at least a minute. Also, if telling the difference between logoffs and disconnects was implemented then ppl would just start unplugging the network cable instead.

is this the problem?
They fixed that issue a few years ago, but it's possible that it's slipped back in somehow (like a few other bugs have from time to time).

The problem is that there are ways of avoiding the 15 minute pvp timer.

Uhm..no? It's a brute force killswitch for programs which do not respond. Nothing I read about that process so far indicates that it sends any message to the program.
And even then there is still the simple firewall-block all traffic or the less elegant unplug network cable/kill PC power.
If it was a brute force killswitch then you'd never get those "you're trying to close this program which isn't responding" popups when using it.

And I have news for you: the solution should be viable of all the players, not taylored for the "PvP is all" whiners. DC happens entering missions in low or high sec the same, and I don't want my ship to be left as a sitting duck 15 minutes for the NPC to kill because you cry if you don't get your fix in blood every day.
Notice too that some cause of DC that aren't originated in EVE can't be resolved re-logging in 30 seconds as it is not possible to re-log. (and sometime even if the cause is EVE related)
This change (if done as I suggested) would only change PVP. PVE (like when shooting npc:s) would remain the same as now, with a 1 minute timer.
