Perhaps the best alternative for this situation is to setup what is called a reserve SP bank. From when the time the server goes down until the time the server goes up a standard rate should be put into this SP bank of everyones account to accomidate for any SP shortages one might be discontent with. By the time the user logs back on they may place this skill researve towards the skill they wish to add this to. This however brings the arguement of users already training skills during downtime. The conclusions to this will be either Nothing should be done as it may give current trainers more skill points or give a someone skilling something that is to finish downtime not enough skill points (If the server does not recognise the completion of a skill) This can perhaps be fixed with some coding adjustments by either two ways, prevent all users from gaining SP the normal way during downtime or, create a code to check if a user is skilling if it is then leave it alone to skill if it is not then give it the skill bank skills. When a skill finishes it notifies the skill bank to begin giving time based standard rate skills.

I dislike the fact that I have to stay online for 30 or 40 minutes to finish a skill... generally so much that I don't do it, set a long skill, and just leave that skill to finish next time I'm online. This is the reason why CCP tell people to set a long skill training, not just a 3 hour skill to cover the planned patch time, but longer training so that you are covered if any unexpected problems occur. In the past, we've had problems that have lasted a couple of days. Anytime there is a patch planned, set a lvl5 skill training, or something that will cover you for a 2 or 3 days at least. I've got a couple of lvl5 skills that only ever get trained during patches (ones that fall in the 'nice to have, but not critical' category), with a day or twos training for each patch they will go up fairly quick. It does suck to lose training time, but next time there is a patch set something training that gives a large margin of error.
